Vivienne most certainly would not want the Seekers as they were before. She wants a Templar order firmly leashed to her hand, and having another organization with the authority to snatch the Templars out of her grasp interferes with that. Indeed, a reformed Seeker order is implied to be an entirely independent organization in this ending.
That's exactly how I want it. Build a delicate balance of power.
Although I like the idea of Seekers in Leliana's ending almost as much. A more mobile and active balance of power.

I'm wondering, if you tell Cass to disband the Seekers and she becomes Divine, does her ending still have her remake the Seekers? Also, I found out if she hates the Inquisitor and becomes Divine, she makes the Chantry hate the Inquisition and uses the Seekers to violently put down people who oppose her rule.
That's awesome. If only it was easier to get her disapproval (not that I want that personally. I just think the game is a little lenient in that respect).

At least when you do go to Therinfal (and even when you don't, on a smaller scale), the Templars make an effort to correct their mistakes and restore their good name. Of the Seekers, those who didn't meet the fitting end of their treason hid like cowards. They no longer have the numbers or the recognized authority, and that's only among those who knew they even existed. Most of Thedas didn't.
Without Cassandra as Divine and the choice made to reform the Seekers, the Templars will not answer to them again. Especially not under Vivienne.

Speaking of which, that's the one cool thing I can see about Leliana's ending. Because then, the everyday life of most Seekers will end up like Sam and Dean. Wandering around hunting demons and ghost busting. I can see good stories from it.
