I'm pretty sure Vigil told Saren what he told Shepard. Apparently those scientists didn't have the indoctrination detector that Vendetta was installed with.

 

Actually, when you encounter Vigil, one of the first things it says is "I do not detect the taint of indoctrination upon any of you."

I just figured saren found leftover prothean research data on ilos, and he or sovereign figured out what had happened from said info.

In one of Vigil's quotes, it said something akin to "You are not indoctrinated." when referring to Shepard and then proceeded to explain about cycles and the conduit

 

EDIT: Okay, I just watched the Vigil conversation, Vigil actually said "I do not sense the taint of indoctrination on any of you"

I've gotta say... The first time I played ME3, it was the greatest experience of my life. I can't even lie about that. I thought it was awesome. I loved it so much that I was able to overlook certain flaws, like Shepard's awful dialog and wangsting about Earth throughout the game (seriously, the main character was the worst written, why?), and dying several times on Rannoch during that Reaper fight.

But then, from the moment that Hackett said "Something's wrong. The Crucible's not firing." everything went to hell. From that moment on, I was able to notice all of ME3's flaws, and they are not flattering. Still, I think the high points (genophage arc: amazingly written and executed) outweigh the low.

I will never be able to "forgive and forget" the ending, but I'm planning to re-buy the trilogy on PS3 this time so that I can buy the Citadel DLC (I had RROD problems on Xbox). And I'm going to pretend that Citadel takes place after the ending (No synthesis or control, but EDI lives anyway because that kid was lying. Yay headcanon.).
