I'm not going through the entire events of each game, but for me, this is how I imagine my Shepard's story goes after the events of Mass Effect 3.
Shepard is discovered, and pulled from the wreckage, near death. Although he will survive, some of his injuries have caused irreparable damage, even with current medical technology. He awakens from a coma in a Hospital on Earth, in early 2188. He tries to move, but he lacks the strength to do so. His left arm stops at the elbow, and burn scars cover the left side of his face. He has no vision in his left eye, his reflection faintly visible in the monitor nearby, it is evident that they eye is gone. On the table, there lies a datapad, along with a photo of Tali. In the message, she explained that she could only wait for so long, and that she needed to return to Rannoch.
Several months pass. Shepard has been fitted with the most advanced prosthetics and cybernetics. He had regained the ability to walk, but not well enough to return to service. He severs all official ties with the Alliance, and leaves Earth on a small spacecraft. The credits from his career will be enough to sustain him for quite some time. As he drifts aimlessly through space, he struggles with PTSD. Although he saved everyone he possibly could, and ended the reapers, he is still tormented by his decision to destroy all synthetics. He feels as though he betrayed Legion and the Geth. He attempts to justify their destruction as necessary, as he believes controlling the reapers would have been too risky, but he is never able to shake the guilt. He drinks heavily, to numb the pain, both mentally and physically.
After three years of total isolation, save for supply runs, and a few altercations with pirates, he decides to check his messages via the extranet. There are thousands of messages from his old squad, as well as old acquaintances. He had made no attempt to contact them since he had left the hospital years ago. Upon hearing he had left Earth, his inbox was flooded. Many of the messages were years old, and they became less frequent as he read closer to the current date. As Shepard put the bottle to his lips, a new message from Tali arrived. There was only an image, a small structure on a desert planet. Shepard stared at the remaining liquid in the bottle for a moment, before smashing it on the ground. It was time to go home.
