So im at the landsmeet, with a hardened alistair accompanying me, and im wondering if it would be better if i conscript loghain and let alistair go sulk and become anora's wife, or if i should kill the little traitor and keep alistair on my side? Obviously this has few effects on gameplay, (esp for me b/c im probably not gonna use either for the final battle), but are any other things that are affected by this decision?
Loghain or Alistair?

Seeing as both of them annoy me, I'd suggest just killing them both.
Sadly, it doesn't seem to be an option. Oh well.
Anyways, you're near the end of the main content if you haven't figured it out already, so your choice really doesn't have any bearing on your gameplay as far as actual hindrance goes, especially so since you're not going to use either of them.
I say to go with Loghain. He doesn't talk as much.

For me, I always try to put myself into the character's perspective (but then again, I'm a role player traditionalist). For instance, my human nobles aren't about to side with Loghain because he protected Howe, an unforgivable sin in his eyes. Likewise, my city elf couldn't bring himself to spare Loghain because of the slavers in the Alienage. However, my mage was a bit more practical and recognized that Loghain could be a valuable asset (or at the very least, cannon fodder), so he took him in.
The end game and epilogues will be affected by the decision, but gameplay will not. Either would function as a tank, either can do the ritual with Morrigan, and either can slay the Archdemon.

I can't think of anything that would be affected by your decision, aside from the epilogue and the lack of Alistair in your final party. I'd go with Loghain, because I haven't actually recruited him yet, but it's more a personal decision.
Alistair will make a good king since he's hardened, Loghain will make good archdemon food since he's squishy. (Or a comically bad father-in-law to leave poor Al with.)

It boils down to what is the bigger priority for your PC: defeating the Blight at whatever cost (i.e. you need all the grey wardens you can get) or respecting the wishes of someone who's stood by your side the whole game. Both courses are valid. They may play out differently in the expansion. Just go with what feels right for your character.

I have designed a master plot to be Last Gray Warden, at the landsmeet I decided I wanted to marry Anora, however I could not let Allister live because he had blood line claim to the throne.
So I became the Prince and Anora set Allister off to be killed. Now the only trouble is with Logan, who I decided to allow to take the last killing blow. Making me, the last gray warden.
But on topic, I vote to kick Alllister in return for Logan anyday

Play it how you want.
If you don't have respec mod, it might be better to stick with Alistair, since you've had control of his leveling up through the whole game, where as Loghain is already at a high level when you get him, and might not be built how you want. If you have the respec mod, you can simply rebuild Loghain.
In the end, what kind of character you are playing from an RP perspective really, I think, counts more.
