I'm sure this has already been asked, so I apologise in advance.

Say I have a level 60 Shepard that took three playthroughs to achieve. Are the choices made in the final playthrough the ones that are brought over? Is it only the final playthrough that I should worry about completing all the quests and etc. ?

Everytime you complete the game, it makes a new save. So if you completed it three times with one character, you made three different saves.

The latest savegame on the same profile (I think, I don't know if NG+ overwrites the final save game each time) is the one that will have its choices that matter. Although, it may create a new savegame each time you complete it and then let you choose which one you want to load from.

since you have three playthroughs, you'll be asked which if the three you want to import. if i understand the importing process correctly.

This is wrong. It lets you decide.
