I'm replaying the game with the 1.02 patch for the first time and much to my surprise, I've been getting utterly destoyed on this assignment. I don't remember it being diffcult at all before, but now I had to lower the difficulty to easy to finish it.
I'm a level 30 Infiltrator with Wrex and Ashley and the pirate shotgunners here can basically two-shot anyone in the party. Which is kind of difficult to avoid when they charge you down with immunity on. I don't know if it's just me, but they even seem faster and smarter than normal pirates, running away and hiding to heal up when low on health.
I can generally recall which missions gave me trouble before and this wasn't one of them. Did anything change?
Wrex's personal quest - was it always this hard?

Well, I'm an Infiltrator, that's my default behaviour.
Like I said, I did complete it eventually, but I don't think I've ever died on any part of the game nearly as much (including the Therum elevator battle which is no problem anymore) even though I recall this part being no problem before.

No, not leaving the entire building, only the room with the lots of baddies in it. 
The battle on Therum never really caused me a problem (playing an Adept on normal difficulty).

Take Liara with you, for that assignment. Her Lift and Singularity make it quite easy.

If you can, try rushing upstairs - there are a few baddies up there, but it's an excellent vantage point - plus you can use the upstairs doorway at the ramp as a chokepoint - good place for a singularity

I play at the hardest difficulty level, and a few of those pirate bases are real nightmares even at the mid character levels. Biotics are really usefull to keep those merc tanks from just rushing your position and blasting away while they have 90% damage resistance. Also, running up those stairs can work pretty well like kaff33nd said. The enemy will usually peek around the corner an fire shots from the bottom of the stairs instead of actually rushing your position... kind of exploiting the AI, but oh well.

wrexs mission is tough. the enemies RUN BACKWARDS WHILE SHOOTING. no other enemies do that in this game. its a fast moving side quest thats for sure. just try to use your abilities as much as you can and take one target out at a time. biotics help alot with CC so use em. if your not a biotic, restart and play a biotic. thats prolly the best advice anyone can give you.

Never had any issues with it at all, but I always use Tali and Liara, which can pretty much shut them down and I'm a vanguard, I breezed through it even on hardcore. Although the later you do it the easier I find. Late 50's on hardcore I don't think I died once rushing into battle head on.

Shock trooper specialty. I have to say the most satisfying part of being biotic is throwing the Thorian slaves off the side of the platforms on feros. omg so much

Dont missions tend to match your level? Maybe if you did it at a lower level it would be easier like you remembered. But Im only guessing here, I've never had any trouble with any of the missions. Except the Thorian.

They kind of match your level, but on insanity, a room full of low to mid level soldier types will have 80% or more resistance and just can't be put down without great effort. You're not powerful enough to be nearly invincible yourself or have biotics that will last long enough to control the lot of them.
Try one of the pirate base side quests at level 15 on insanity and you'll see what I mean.

Aye my Vanguard is Nemesis spec, but is super awesome I think. This is The Shep Ima take into ME2
Also, I think the most difficult side mission is the UNC one where you have to kill the biotics and save the scientists. Might take a couple reloads, but managing to save EVERY scientist is very rewarding. But damn those biotics are nasty!!

I recommend using a balanced party. You need a little more biotic oomph. Go with Kaiden or Liara instead of Ashley. You already have enough Soldier-power with Shepard and Wrex.

I can't really ever convince myself to use anything but Tali and Liara, both species for me having incredibly interesting background, both are perfect to balance out my groups no matter what I play.
Only classes ironically when I say that I haven't played would be Adept, Engineer and Sentinel.
