I have read many theories about Flemeth and the God Baby and, after playing the game through a few more times, I would like to offer some supposition.  I will discuss each character in a separate paragraph and attempt to tie everything together.  I would appreciate your thoughts but please no childish posts like "coming in with a wrecking ball".  One disclosure...I havent read any of the novels which might blow my theories out of the water.

1.  Flemeth - I have decided that Flemeth might be an "old god" herself after listening to all the lore and the comments she has made.  First, in DA2 when Hawk asks her how she learned to become a dragon, she replies 'maybe I AM a dragon" or something of the sort.  This got me thinking about her.  I always assumed she was evil because (based on the info in DAO) she was an "ancient abomination" and wanted to steal Morrigan's body.  How do we know this though?  We know it because MORRIGAN said so.  Did Flemeth ever DO anything evil herself or was everything she was accused of related to us by Morrigan?  Did Morrigan ever do anything evil?  HELL YES!  so it's no big leap to picture Morrigan as a lying, conniving ******!

Think about the grimoire that said Flemeth wanted to steal Morrigan's body.  According to an interaction between Morrigan and Shale,  ONLY Morrigan knows how to read the book.  When Morrigan asks Shale if she wishes to learn how to read it, Shale says "no".  So, how do we know what the book says?  It could be an old book written in a lost language on how to cook turnips!  Or it could be a book Morrigan wrote herself with a made up language and "lost" somewhere the mages would find it so she could ask the hero to find it.  This is the setup she needs to get the Hero of Ferelden to kill Flemeth.  (Who might try to stop her evil plots involving the God Baby??)

Finally, the "old god's" WERE dragons.  This would explain why Flemeth is the only one who seems to know how to shapeshift into dragon form.   Also, if she wasnt evil, it would explain why she helps the hero or Ferelden and the Champion of Kirkwall...Not that I'm claiming she is doing these things for purely selfless reasons but would it really matter to someone as powerful and isolated as Flemeth if Ferelden was destroyed?  Why would she care?

2.  God Baby - Assuming I'm correct about Flemeth and Morrigan, it makes much more sense why Morrigan wants to possess the God Baby.  The baby would be a DRAGON but born in the body of a human.  I kinda relate this to transgender where  what makes someone male or female, their mind, soul, etc, is simply born into the wrong physical body.  In this case, gender isnt an issue, it's SPECIES!  If the dragons were NOT evil until they were infected with the blight, Morrigan would possess a VERY powerful kid born into a frail body that would rely on her to take care of it and raise it.  Most people love their mother, no matter how evil she might be.

3.  Sandal - I think many people assume Sandal is simply an autistic savant that was added to the game for humor and flavor.  He has amazing abilities to do enchantments but what about the things that are (I quote) "NOT enchantment!"??  We have no background on Sandal since he was found wandering the deeproads and was raised by Boden from then on.  I have a sneaking suspicion we will find out there is more to Sandal than they have let on so far.  Could he be an agent of the Maker?  I dont see him as an abomination or a dragon, so this would seem to be the only thing that makes sense to me, but it could easily be something else of similar obscurity.  One thing I have recently caught onto is, in the estate, he says "The old lady is scary."  When Hawke asks what this is about, Boden says "sometimes he sees things", etc etc.  Then Sandal says "she has a scary laugh."  It clicked that he HAS TO BE TALKING ABOUT FLEMETH!!  My biggest point with Sandal is, "dont write him off too easily."
