OK so this topic is basically about little things that you only just found out about despite playing the game(s) plenty of times. This can apply to all three games, but in my example it's something I just discovered in ME3. I used to cycle through the phrases from the Shepard VI in the docks, but I never knew that what it says is based on whether or not you were a Paragon or Renegade Shepard. I'm finally going Renegon, and I was pleasantly surprised to hear new phrases from it. Personally I think the Renegade one is much better. I especially love how the VI insists on being put in a combat mech, or a drone with a Cain attached to it.

I recently discovered in Mass Effect 1 there's an extra little "cutscene" on Eden Prime. If you walk up to the railing behind the beacon, the camera pans out wide, overlooking the burnt ground left behind by Sovereign and your squad makes a couple comments. Despite having played through dozens of times, for some reason I never thought to go up to the railing before. On a whim I did so for the first time, and it was a nice little surprise.

If you try it in a future playthrough, do it before activating the beacon, otherwise it's too late since the mission ends after that.

Little things you've noticed recently. As many times as I've played the game there's not much more that I will find out about the game that I've haven't heard or seen. So I'll post a few things others may not know or wasn't aware of.
If you select Jack to be the fireteam leader for the first part, Miranda will say 'you've got to be kidding'
If the monestary mission is done after Thessia you get different dialogue from the Asari councilor
At the forward operating base in London, Anderson will have 3 different lines of dialogue based on ems
nearly 50% of Hammer has reported in (ems above 3400)
less than 40% of Hammer has reported in (ems 2600 - 3399)
less than 25% of Hammer has reported in (ems below 2600)
The ems numbers are based on my playthroughs
If you take Ashley and James on the Turian bomb mission, Ashley will say to James "Get you gameface on"
If you take Ashley on the Rachni mission she will say "c**kroach down"
When doing the mission to save Koris, Ashely will say to James "glad we aren't up against a Geth Armature" She says this a few moments after leaving the shuttle.

On Cronos Station after crashing the fighter into the wall of the hanger bay, there are two unpiloted ATLAS mechs and a Cerberus Trooper will try to pilot one of them.
Also, the fact that you can totally visit Cronos Station before Priority: Cerberus Headquarters.

It's the same for me. I've played through Mass Effect more times than I care to think about. Hundreds of hours on countless Shepards and it was only last year that I found that same cut-scene.
The situation was similar to the back door into the base on Virmire. I can't think of how many times I played before I found it.

The System the station is in comes available the Thessia mission is complete (I think). The station is available on the Galaxy Map and initial scans state that the station is large and looks like it can hold several ships (why no one investigated something so suspicious as a undocumented massive space station is beyond me).
There is a travel advisory that states the station shouldn't be scanned because it might alert Reapers (like that ever stopped Joker and Shepard before).

Sam just stands there and shakes her head at EDI as if to say "this b!tch isn't going to listen to anything I have to say, you do it".

When I did a playthrough ignoring Traynor, I talked with her after gaining control of Shepard and edi mentions all the credit goes to Samantha for finding Kai Leng.
Here's another one some might not know and that is if you don't talk to Liara, aside from cutscenes, she will not offer the gift to Shepard in London.
If you do a low ems run and Liara dies on the beam run, she will be in the middle flashback unless she is a LI in which she will be in the last flashback.
If you have both Garrus and Tali dead in ME2 they will always show up in flashbacks(at least for me in the destroy ending) before any ME2 character is shown if they're dead.
It you don't talk to Anderson during the game, he will say "I was born in London" once when you greet him on the shuttle in London.

Anderson always says that line. That's why people made fun of the fact that he says it 2 or 3 times during the course of the game.

I know. Shepard looks stupid when he/she says 'really' on the shuttle when Anderson told Shepard earlier in the game.

I continue to be surprised by a lot of the investigate dialogue I have missed over the years. Too many times do I choose "top/bottom/middle left" investigate, and when the dialogue finishes, not notice that that very same "top left/right/middle" position asks a different question expanding upon the previous dialogue.

On topic, Jack changes her dialogue in Grissom if you have her maintain the bubble. Learned that with my third Shepard. Also, Shepard's autodialogue reasoning for destroying the Collector base changes based on what you tell TIM at the end of ME2 - just learned that recently, made a similar thread about it.

Unless I'm doing a specific playthrough I always have someone escort the crew back and have either Samara or Jack do the barrier.

I remember making a thread about the same thing. I was always irked by Shepard's use of the word "abomination" when talking to TIM in the Martian archives, but I was also annoyed at the reasoning Shepard uses for destroying the base. Not trusting Cerberus with it is a much better reason than the simple fact that lots of people died there. I'm glad to have figured out how to get that line.
Since this is my first time going more renegade than paragon in ME3, I'm discovering quite a lot of new autodialogue when selecting crew to talk to on the ship. With Traynor, if you talk to her after some point in the game and she mentions the galaxy map interface and chess, Shepard will talk about wanting something more exciting to play rather than being more inviting about challenging her to a friendly game.

I always thought the sun on Tuchanka looked strange. It is bright around the periphery of it, but much darker centrally. There are radiating "flares" all around it. The sun actually extremely closely resembles what a solar eclipse looks like:

What would cause a constant solar eclipse on Tuchanka? The Shroud, of course - an absolutely massive structure which was placed at Tuchanka's L1 Lagrange Point to shield the planet from the harsh sun. The L1 Lagrange point of a planet is always located directly between a planet and the star.

Any object positioned there is stationary with respect to the orbit of the planet. It would effectively shield almost half of Tuchanka from the sun at all times. The planet data references this by giving the average planetary temperature "under the Shroud".
Well, ME3 added "the Shroud" as the land-based component of the Shroud, and I sort of totally forgot that it was not the actual Shroud but rather a mass driver that launched components of the real Shroud into orbit. The real Shroud is the object at the L1 Lagrange point.

Now, the appearance of the Tuchankan sun MAY be totally coincidental, but the Mass Effect team put a lot of thought into the environments. On the Citadel in ME2, the windows have a message "Caution - Artifical gravity generated by rotation. Dropped object will fall towards window due to Coriolis effect". And that is quite a specific and interesting scientific reference which is hardly ever noticed by most players. So I think that the appearance of the sun on Tuchanka was deliberate too. And it's that sort of attention to detail that really draws me into the Mass Effect universe.
