For some reason, male and female Shepard have different animations when talking with Conrad in ME3. When Shepard says "Just don't do anything" male Shepard puts up his hand in a "stop" gesture, while female Shepard chops her hand downward 3 times, emphasizing each word: "don't" chop "do" chop "anything" chop.
A lot of people talked about having different animations for each gender, so in ME3 they finally made some.
There is another small difference that I can recall - facial animations when replying "It's the Reapers. And we're not ready for them. Not by a long shot" to Anderson during the prologue.

and while fighting the final reaper convention in Priority Earth, the Destroyer can still kill you with that beam. =_=
Yup. I once had the beam kill me just before I pressed the final button. I experienced a wide range of emotions, and none of them resembled 'happy'.

I still get a laugh watching that beam zig zag all over the place just to reach Shepard.while running to push the button.
I posted something about this before, but I'm finishing an old ME2 playthrough I started but didn't finish on PS3, and noticed a small difference from my Xbox version.
During the Arrival DLC the shuttle you steal from the Batarians has that four eyed type logo on it, and when you get to the end just before you go outside to the Comm tower if you scope in with a sniper rifle you see it's the last shuttle left outside. On the Xbox it's just a blurry non-descript shuttle.
Red Alert! How have I missed this dialogue before?!?! (Rather easily, actually. After meeting with the Quarians I have never before gone back to the war room to see if they had anything additional to say before assaulting the Geth Dreadnaught.)

It sounds like a thing specifically because of the romance possibility. But I don't know. Going to have to ask Bioware about the different animations.

I'm doing a femshep run at the moment. But since my brosheps' faces are more or less based on my own, I'll try not to take it personally.

I just received an email from Oriana. Shepard did Miranda's LM in ME2 and the email seems to indicate that Oriana was relocated, but her father has found her anyway. The email also indicates that Miri did not talk to Oriana which is true. This email arrived two missions after the Coup: Geth Dreadnought and Geth Consensus.
This counts as both something new to me and a partial answer:

She sends an email even if you don't do Miranda's loyalty mission. She does mention something about being with her father
During my first visit to Ashley in the hospital, she briefly opens her eyes right before the doctor comes in. I ended up restarting my game yesterday (I posted screenshots in another thread) and I wasn't able to grab a screenshot of it either time. Still, kinda creepy. I don't know if Kaidan does it, but I will keep an eye out next time I play through the series and leave the poor guy alive.

During that one mission in Mass Effect 3 where you'd meet Jacob (As well as Gavin Archer, provided you played through the Overlord DLC back in Mass Effect 2.) I can't recall whether it's making him feel bad for his actions, just not letting him know David is alright, or if they're one and the same, but if you keep at it he'll go on and commit suicide. I just wanted to make him feel bad, is all.
Side note, who commits suicide with a Phalanx? Carnifex is what you should go for, but that's just me.

Bioware practically force a Shepard/Jacob romance to the point it becomes painful to watch.
I do kind of like Jacob as a character but I just can't put up with the forced flirting.
