Once you gain control of Shepard, after the Thessia mission, go to deck 3 and talk with Tali, who is standing by the memorial wall, and she will mention Thessia and Shepard mentions he/she has doubts about the Crucible.
After talking with her I went down to deck 4 and saw Javik and Liara. After that I went back to deck 3 and got this dialogue between Traynor and Tali
Tali: She went straight to her cabin. She's not answering her comms.
Traynor: Do you think its bad?
Tali: I've never seen Liara like this. Not even after Noveria.
Traynor: What do you think we should do?
Tali: Can you talk to her? You're from Earth. You know how's she's feeling.
Traynor: My world is occupied. Hers is being destroyed. Besides, you know her better than I do.
Tali: I just regained my homeworld. She just lost hers
Traynor: You just have to let her grieve in her own way... unless you want to give her a call.
The only way to get the above dialogue is to import a save from ME2 with Garrus dead during the suicide mission

During the opening cutscene of Omega when Shep and Aria land, Shep in the cutscene fires the standard Avenger despite having her equipped weapons clearly shown on her back Aria fires the weapons she is equipped with.
I know it's a minor thing, but it really annoys me in every cutscene where either the Avenger is used with no weapon, or is used when the weapons are bloody well there.
Really, really really lazy programming and evidence of the rushed nature of the game I think.
Using specific weapons in cutscenes happens a lot, rushed or not. You don't have to worry about the oddly shaped weapons causing clipping or getting in the way of the shot. Didn't the earlier games also have default weapons in cutscenes?
Try equipping James or Ashley with the Harrier (if you have it) at the Mars mission and in the cutscenes it looks like a hybrid of the two. Avenger/Harrier.
Or maybe they're just overlapped.
But I know what you mean, having Shepard scoop up a lousy Predator after Liara saves him from falling in the Temple and firing at Kai Lame really bugs me.
You know because the ol' Predator worked on Kai Lame before. Right?

If engineershep sabotages a Cat-6 merc's disruption drone, it will behave like a hacked geth, find the nearest merc and zap his shields, just like it does to shep. This won't work if it's already close enough to attack shep.
Crap, I finally got the best pistol in the game -- I never use it outside the citadel DLC -- and I never had to reload it.

When fighting Kai Leng on Thessia, if you run past him the barrier for the chapel is up and when he recharges, the gunship won't fire on you. At least it didn't fire on me
If you speak with Samara on the Citadel after doing the Monestary mission and before fighting the reaper on Rannoch, she will mention the reaper on Tuchanka and if you talk with her after Rannoch, she will mention the reaper on Rannoch being the third one that Shepard has defeated.
When going back to the Citadel after curing/sabotaging the genophage, Shepard walks to the cockpit wearing his/her casual clothing and when Joker checks emergency channels, Shepard's weapon appears out of nowhere on his/her back or on the hip if using a pistol.

Back on the ship I got different dialogue from Hackett and after talking with Ashley at the memorial wall, and thanks to lakus, go to engineering and hear Tali and Ashley talk over the intercom. You will also hear Tali mention the Collector base mission. Its the only time when Ashley is on the ship that she speaks with another character besides Shepard.

Yes. Benning can be done anytime in the game as long as its before Chronos. Do the missing scouts mission, then cure/sabotage genophage and then do Benning before the coup. After the coup and before Thessia, do platoon and bomb missions if you like.

I didn't know that. I've only done the mission twice after Rannoch, my current playthrough and the other time when Tali wasn't in ME3

You can also totally ignore James, then take him on the bomb stopping mission. In the shuttle on the way back James will have a bit different dialogue because you never got to know about his past.
If you talk with Liara twice, you receive an email from her that will have the time capsule scene. If you don't talk with her, she never sends you the email, but yet she sends you an email after the coup to meet her on the Presidium for some down time even if you haven't talked with her at all during the game.

The ambassador does disappear, but you can still do the Benning mission, just not the dog tags. (You can do it endlessly in MP: Firebase Ghost.
).
