Well based on what Gaider himself stated in a very old Loghain thread: Loghain saw that he and Cailan were going to have a confrontation, a large scale political confrontation. I mean seriously Cailan was in no way different then Joffrey in his idiocy, except he was less sadistic and Loghain did not like his bumbling idiot of a son in law.
Anyway in that event he strongly believed that Eamon would help Cailan and pull his strings and so he sought to eliminate the obvious threat. Loghain didn't know that it was the Empress pulling the strings.
