I think the "if" part is taken out of context. He is saying that he doesn't care what happens as long as they are together. 

When I listen to it, I get an emphasis on the word "we," not "if," so I agree with your interpretation.

The word is in there for a reason, if there was no reason it would not be there. Much like his use "yet" in The Winter Palace.

 

"If we are together, it doesn't matter." 

"It doesn't matter if we are together."

 

These both mean the same thing. There's not really a way to say the above without using the word "if." The word is there because it would be an incomplete sentence without it. 

 

I don't think there's some big ominous thing with the use of that word in reference to this specific conversation, and I don't think comparing it to his use of "yet" at the Winter Palace makes sense. At the Winter Palace, he's saying "Not yet..." meaning that he's not married yet (with the intention that someday he will be). With the conversation in question, he is saying (in other words) "I don't care what happens as long as we're together." In this case "as long as" = "if"
