Another thing to point out is that Cullen is a career soldier. He's had decorum and professionalism drilled into him for most of his life. Alistair doesn't have that (not even really with the Grey Wardens so much). At some point your job can and will have an effect on who you are as a person. How does that saying go..."You are the job" or something like that?
I feel like Alistair got much of the same drilling but just didn't care for it as much. He was given to the Chantry at around ten years old, right? That means he was probably trained for the same amount of time as Cullen was.
I think one of the strongest distinguishing features between Alistair and Cullen is that Alistair seems like the type of person to make decisions based on his emotions/feelings about things - especially when you consider how angry he gets when you have to choose one of the less ideal options to save Arl Eamon's son. Part of that was the Warden's fault for not being able to save Irving or choosing to slaughter the mages, of course, but when presented with the choices that are left you can see how much they bother him. And he admits it's mostly due to personal guilt. He also is incredibly unhappy with life in the Chantry - unlike Cullen, he is not there by choice. He's an emotional sort of fellow who wants to feel appreciated and to belong, and the Chantry represents a lot of what it means for him to not belong since he's only there because it was mostly socially unacceptable for him to be with his biological/extended family. He wants to express his emotions and probably feels uncomfortable when not allowed to do so openly.
Cullen isn't emotionless - far from it - but he is definitely more able and willing to detach himself from his feelings in order to get the job done. As an introvert, he is possibly more comfortable doing so as well. He's practical, as many have mentioned. I know there are conflicting opinions over whether Cullen is more of a Feeling type or a Thinking type on the mbti scale, but I definitely think of Alistair as more of a Feeling type. Cullen probably finds more comfort in professionalism because he doesn't like to make his feelings known by people who aren't close.
But I don't think any of these things necessarily mean one of them is more intelligent than the other. There are many types of intelligence, and each is suitable in different situations. Cullen clearly has fantastic organizational skills and the qualities necessary for leadership, but most importantly he is driven and focused - and perhaps it was a combination of these traits that influenced Meredith's decision to install him as Knight-Captain. (It's unclear how much of his past experiences with Uldred factored into her decision, though.) Sometimes it does seem like Cullen was just in the "right" place at the right time to get where he's at now, so I'm inclined to agree with Tishina in that apart from excellent organizational skills and attention to detail we haven't seen enough to judge. Even people who may not have genius level IQs can advance far in life with enough effort and hard work. Though I can see how being sharp would help, and I like to think that Cullen is as smart as he is capable.
I would say that Alistair probably has more social intelligence than Cullen; he also was dashingly witty in an impromptu way and that sort of quick thinking isn't indicative of a low level of intelligence, to me at least. He might not be confident in his ability to lead and he doesn't like being tied down, but that doesn't make him dumb - he just has different priorities and desires in life. I can see someone like him being incredibly popular at social gatherings and being good at networking. Cullen is also very fun and cute at parties but it took a bit of a push to get him to do it, haha.

Cullen and Alistair certainly had very different reactions to Templar training. Cullen's worst transgression was spacing out on occasion, while Alistair, by his own account, was a holy terror. I imagine a conversation between the two about it would go something like the one Alistair and Leliana had on their lives in the Chantry.

Damnit!! You ninja'd me!! I had this all planned out in my head on the bus ride home from work and was gonna come and post almost the same thing!!! You beat me to the punch!!
I believe that Alistair has more social intelligence. The way he deflects difficult questions with humour, the way he notices little things about his companions (especially Leliana). I never thought his a stupid oaf like Morrigan seemed to. I think he has strong instincts and a...what did Leliana call it?...a natural charm. He uses that self-effacing as a way to deflect attention away from himself. It is a defense mechanisms, not a lack of intelligence.
Cullen is more serious and takes his religion and education a bot more seriously than Alistair. But, I think he is equally charismatic...just in a different way than Alistair. He doesn't deflect...he is more forthright.
I find both equally attractive. Alistair and me would laugh together about the people we didn't like and help those we did and he would always have my back and keep from being so serious all the time. Cullen would be the stoic presence that kept me grounded. but would smile at me and shake his head when I started acting like a manic loon cause he secretly loves that about me.
Those two boys...Between my 20's and 30's, they were my idealized men. Now who will Bioware give me for my 40's??

Very well put!! Actually, I'm not sure "genius level" intelligence is necessarily an asset many times anyway, in terms of someone being very effective, and that he appears to be. Most of the people I know who've been particularly successful, including winning people's loyalty, have been smart, but not brilliant, but they have had some of the other traits you point to. I'd add the quality of leadership - he knows how to inspire people and win their loyalty.
