There are so many questions I'd like answered when it comes to Cullen-as-commander. After so many years training templars, did he have to adjust his methods at all when dealing with "normal" recruits? Did he make the Inquisition military a carbon-copy of the templars in terms of rules, discipline, structure, etc., or did he decide to draw from many different sources, perhaps adding a few ideas of his own? How much input did Cassandra have? How difficult was it to go from managing an essentially stationary, well-supplied and firmly established military force to one with none of those advantages? How much actual experience did he have with logistics and military strategy on a grand scale - did he have to rely on others?

I don't think he'd try to imitate the Templars too much because I don't think most soldiers would accept some of the chantry's rules, etc. I've assumed the Templars would have access to the best of books on military strategy and logistics because the Chantry does sometimes use them as an army, and he strikes me as someone who'd study those thing intensely, especially when he found himself in charge in Kirkwall.
I've thought about that quite a bit, and have used the idea of my Dalish rogue/spy getting access to exactly those kinds of books in the past in my own story as one basis for her friendship with Cullen.

Those are all very good and interesting questions, and worth exploring. I don't think he would adopt the same Chantry-imposed strict regimen he followed under the Templars with his own troops because he knows first-hand how demoralizing and dehumanizing these practices can be, and how they tend to turn soldiers bitter against their own oaths, rather than proud to uphold them. Although old habits die hard, as Bull points out when he can tell Cullen was a Templar even without the Templar regalia, so he might pass some of his combat techniques along and use some of those more ingrained notions of leadership, hierarchy, decorum, miltary strategy, logistics of how to run an army etc, that he has learned from the Order.
I'm particularly interested in how Cullen has to deal with such different levels of experience and expertize in the troops you recruit for him - he can end up with well trained Templar veterans, overly qualified Chevaliers and battle-weathered Grey Wardens under his command and ready to deploy on his order, but he can also end up with assorted newbie Templar recruits, average city guards, war deserters and freedom fighters, civilians who can barely hold a sword etc, all in his hands. He has all these different troops and militias to level out, train, retrain, weed out bad habits from and teach new discipline to, build into an useful army one way or another. It's interesting to think of all the balance he has to put into it to make the scattered engine of the Inquisition's forces work together somehow.

Very true and I quite agree. However, while books will give you a good foundation of knowledge, I imagine actual wartime experience can be quite different. My Inquisitors are generally thrilled to ally militarily with Orlais not because they provide additional manpower (though that's good) but because of the first-hand experience of their officers and generals. Brain pickin' time!

Oh, absolutely, book knowledge only takes you so far. But as you and Ninetozero point out, he has experienced chevaliers, templars, and wardens to get advice from too. I would expect some of the Fereldans coming in are experienced officers from the blight and civil war as well.

I think also the fact that Varric jokes about Cullen having a picture of all of his troops in his pocket speaks to him being more of a mother hen than a hard ass. I kind of like that. Also some of the tidbits from DAMP, like Cullen "considering" casual Fridays, or his forbearance with Knight-Captain Rylen's (sp?) cheekiness, also suggest a lighter touch with his men.
