I haven't seen any of the TV series that I cared for, but some of the movies are quite good, depending on the age range they're aimed at. My Neighbor Totoro is adorable and appropriate for small children (reminded me a lot of my own two girls.) I also enjoyed Howl's Moving Castle and Spirited Away and several others whose names escape me right now. I admit, I liked the folklore and myth in all of those, though, and they might fall into the confusing category at times.
I guess that there are a huge difference in quality between the movies you mentionned (which are made by Studio Ghibli) and normal TV serial animes & manga.
Studio Ghibli is a very special animation studio whose works quality is at least on the same level of Disney & Pixar & Dreamworks IMO. They made movies up to now. Hayao Miyazaki's works & most of Ghibli's works show quality much higher than the regular animes in series which run on TV.Ghibli made each movies normally for kids & can be enjoyed by other ages as well, but they were made with kids in mind. Ponyo was made so that 5 years old kids can understand that. Chihiro was made for 10-12 years age group. Arrietty a bit more. I'll leave Graves of the Fireflies alone...
Many works of studio Ghibli are inspired from an already existing tales & stories (books, folktales, mangas), but they take each story and bring it to the next level, putting so many emotions and feelings.
In many interviews I saw from Ghibli's animators, they kind of say the same thing with Dreamworks & disney's animators. In order to make an animation movie believable and heartfelt you'll have to do lots of studying from real life for that. The gestures, the story, the back story, the small 'ticks' of each character, keeping the real audience in mind. There are lots of preparation that won't even make it up to the final movies.
(EDIT to say that that's the very reason animators are often encouraged to go out and live life as much as they can because everything they create in the emotion & heart department must often be based on realities. The excitement of a young child on something. The sense of adventure a kid might feel, a teenager falling in love for the first time. Just like when Disney's animator who made tarzan's scene of while he realizes about his true parentage was based on how each animator feel when they see their kids born for the first time).
Most animes serial in TV aren't simply brought to the same level. Many aren't even geared for children. Many animes are TV show made for long series, and the beginning had already begun to be aired when the next episode is still being made so they don't have time to polish everything either.
