If you look a Saren in the game he is like half Turian and half Geth. His eyes and some of his mouth glow blue he has hoses or wires coming in and out of his body and his whole left arm is a Geth arm. Don't you think Nihalis or the council might have noticed this?
Why didn't anyone notice Saren was like half Geth?

I was wondering the same thing yesterday.
Saren had a few wires coming out of the back of his head, blue glowy eyes, metal things on his mouth, the geth arm and some tubes on his left side.
The Council wants evidence against Saren for his implication with the Geth.... aw common... just take a good look at him, even in his projection appearance at the moment you can still see those things clearly...

His implants resembled the husks, not really the Geth. It's likely, that he enhanced his body with technology either researched on Virmire or completely gained from Sovereign.

I remember reading somewhere that the model he has in the game was originally just going to be used at the end for his implants, but for some reason they used the model for the whole game. No clue where I read it though.

The thing I thought most odd was that he looked nothing like a Turian from the chest down. His hips and legs looked just like a human's.

before the confrontation on Virmire, he's just a normal indoctrinated Turian, no implants. after that he's 'upgraded'. but yes, they messed up and used the 'husked' version throughout the whole game

Likely the Cyborged Saren Model was used as an explanation to the "Why didn't Saren just turn on the Citadel Relay back when everyone still thought he was a good guy and he could walk right in?"
If he showed up on the Citadel before Eden Prime looking like he did people would have really worried.

Actually, you can see that he has the tubes and other Geth-like modifications the very first time he appears, and again when he shows up as a hologram.
This kind of thing should be causing the Council to wonder what is going on with this guy. However, since every council member seems to be firmly attached to an Idiot Ball, only letting go of it for brief moments, none of them notice.
Note that they blindly dismiss all forms of circumstantial evidence, and even wilfully ignore real evidence. They even discount the fact that Seren and Benezia were the first to mention the Reapers in front of a being that they had no idea was going to be captured/destroyed later, as being a delusion on the part of Shepard.
I dislike plots that rely on the heavy-handed use of the Idiot Ball.

I think in one of the books Saren's arm got cut off or something and their replaced it with a robot arm whether it be a geth arm or just a random robot arm i don't know.

If you play from scratch you will see absolutely no physical difference from "enhanced by Sovereign" Saren and from scratch Saren.
I noticed this same thing a while back and a few Geth use the same arm default as Saren. Pretty weird.

My belief was that Saren's upgrades didn't raise suspicion because the council already knew about them. They probably just chalked it up to "upgrades" to enhance his performance. They even said themselves they don't want to get involved in the specifics of how Spectre's get their job done. It's not like he'd be the only person in the galaxy to receive a bionic enhancement.

Saren is a veteran Spectre, he's probably had a few injuries and gotten a lot of prosthetics. Now maybe people should have noticed but look at what they're wearing I'm pretty sure our sense of esthetics doesn't apply. Maybe metal body parts and tubes is the new black.

I didn't even notice he was a cyborg in the beginning of the game until a few more playthroughs after I beat it the first time.

Was one of the first things I noticed on my first playthrough, however, the backstory I did not know, so I figured just something Bioware screwed up on and I accepted it.
