thought about what happened to the Hero in the Dark Future
assumed that Lels calls her in to try to save the world again after the Herald vanishes, and she wrecks Corypheus' s**t up to the point where she actually kills him because they don't know about his respawn yet and then BOOM no more Hero
feeling pretty sad now

In Hushed Whispers is the better quest individually, but the templars have a slightly more interesting storyline covering the rest of the game. And Calpernia. Calpernia is major win.
But I still go with In Hushed Whispers for my canon.

except there's no dark ritual before the body swap this time, so that "together again soon" isn't gonna happen.

I doubt she personally called her in, it's implied that she's already in the castle when Alexius uses the amulet against us, and gets captured along with Fiona and our companions after we disappear. It's actually why I kept thinking that maybe the Warden was still alive somewhere, that they were just too far away to hear Corypheus' Calling, find out what was happening and get to Redcliffe within a year. But the Venatori who are torturing Leliana right before we enter her cell do tell her "There's no one left for you to protect", so... 
What a cheerful lot we are. And to add to the fun/horrible pain we're inflicting upon ourselves: they'd know Leliana and the Warden were lovers. Even assuming the Warden didn't try to take on Coryfish and got captured, it'd be so easy for the Venatori to use one of them to manipulate the other. And if the Warden still hasn't come back by then, Leliana is left to wonder what's happened to them
Well, it's a Bad Future. I think it's easier to assume that anyone who could oppose Corypheus is dead or soon will be.
