I don't think Sera's reaction to Cole is strange at all. Hell, just look at some of the people on this forum. I thought Justice in Awakenings was really fascinating, and would have loved to be able to speak with him more - but a lot of players thought he was creepy and dangerous and had no interest in even recruiting him. They pretty much wrote off Anders as an abomination from the moment they met him and would have preferred to have nothing to do with him. They don't even consider letting the Architect or Avernus live. I think these attitudes are pretty in keeping with the way most of Thedas (with Big Scary Tevinter being the notable exception) thinks. Most of Thedas even think mages themselves are scary - a demon or spirit? Even worse.
I understand it's disappointing when a character you think you'll love has such a 'common' view, but it is common. And the game devs have made several mentions of the relationships between characters seeing their own development, which to me hints that Sera could eventually come around (much like the Tali/Legion situation).
That's what I'm hoping for as well. I do love Sera, but I can't hold her against her that she doesn't like or trust Cole. If anything, it's pretty realistic in terms of the setting; it seems logical that a common gal from Thedas would be wary, if not scared, of someone/something like Cole. However, as you pointed out, there is the possibility that trust and acceptance will be gained. As per your example, one of the best parts of the ME series was watching Tali accept Legion.*
*For those that didn't play the ME games: Without spoiling too much, Tali's race created Legion's and the two of them have been at war off and on for 300 years. Throughout the course of ME2 and ME3, you can work to broker a peace between the two races. Tali goes from calling Legion an "It" in a really dismissive and angry way to calling him an ally.
