Did we fight cerberus in ME1? I can't remember anything about them in the first game, but apparently someone told me that we did

If you chose to, yes. It's possible to miss them. I know i did my first time through. They had a number of side missions pertaining to Corporal Toombs (traumatized from Akuze) and Admiral Kahoku (you investigate several Cerberus facilities for clues regarding the disappearance of his men)

They are also the ones behind the incident at Akuze (sole survivor background)

I'm probably missing the grittier details. It's been a while; I'm playing through again but I haven't gotten that far yet

In addition to the above missions, there is an entire colony that is turned into husks. That too is blamed on Cerberus.

There are actually a lot of side missions that are related to Cerberus, even if you aren't necessarily fighting Cerberus on them.

The obvious ones are the Adm Kahoku arc:

UNC Missing Marines -> UNC Cerberus ->UNC Hades' Dog

Cerberus is also active on Noveria, and that can lead you to:

UNC Dead Scientists

UNC Listening Post Alpha -> UNC Listening Post Theta -> Depot Sigma-23

And of course they have infiltrated ExoGeni:

UNC ExoGeni Facility

UNC Colony of the Dead

One that may or may not be related through ExoGeni would be:

UNC Missing Survey Team

And not really a reason for speculation in ME itself, but expanded upon later:

UNC Rogue VI

Yes we did, in a lot of side missions as indicated by capn233. We learn notably that one of their experiment has caused the incident of Akuze (if your Shepard is a Sole Survivor). But if I remember correctly, we don't hear talking about the Illusive Man.

One thing that always annoyed me, though, is Kahoku refering to Cerberus as a "part of the Alliance millitary that has gone rogue". I always liked how they expanded Cerberus lore-wise in ME2, but also felt a bit weird that they misteriously mutated from "part of the Alliance army" to a historical terrorist group dating from the first contact war.

In the second comic it is explained that the illusive man was a mercenary hired by the alliance to fight on Shanxi, so while not officially part of the alliance he, along with some others, was following alliance orders, that may count as black ops.

Afterwards he starts cerberus.

Cerberus is both a 'rogue alliance op' and a 'terrorist group'. They are the Section 31, the Black Echelon of the Systems Alliance. Given a mandate and leeway to accomplish the goals set by the military-industrial cabal that rules the alliance. Most alliance officers have little to no idea of the connection, and one named Kahoku paid the price for his unwanted digging. Of course the whole thing went t*ts up when TiM decided to start installing reaper control tech in his people's heads, then his own, but he was partially indoctrinated years ago in that origin comic.

Some general spoilers.

Alliance + Reaper Influence = Cerberus

-Cerberus started as just the way for the Alliance to conduct research and operations that were deniable. An at least understandable wish, given the events of the First Contact War.

-Over the years, it quietly took more and more power. It held influence over parts of corporations, military, culture, politics. The goal seemingly being to advance humanity whatever the opposition or cost. This brings the potential irony that humanity may not have even became as powerful as it got to be in recent years, if it wasn't for Cerberus' initiative.

-There are slight signs that Cerberus, TIM, Saren, and maybe Benezia may have had at least slight connections to each other. However, this is not explored.

-It played a part in arranging the cross human-turian design and construction of the Normandy.

-As of ME1, it risks detection by the Alliance. You can take missions, all optional, that can form the basis of the Shepard involvement with Cerberus.

-In the 2 year period between ME1 and ME2, Cerberus becomes known to officials and ramps up its plan. It has several stations, bases, and cells that operate largely independently of each other, as a terrorist organization. You work with them to stop the Collector threat.

-In the several month period between ME2 and ME3, Cerberus pushes into its biggest goal - control of the Reapers. It grows a small army to be prepared for when the Reapers hit, and expands on it using refugees to brainwash. It develops into at least a couple small fleets' worth of ships, and takes Omega.

-While its plan proceeds in some form until the very end, Cerberus is also hampered and pushed down throughout every step, either by Shepard himself, or by secondary characters. This continues to push TIM to more drastic plans (or forms of his original plans), until he finally steps right into the Reapers'.
