From what i remember my Mage Warden(didn't die in Origins) still had his phylactery in Denerim, couldn't the Seekers of Truth use it to track him?

It's possible that the Joining process which Taints a Warden's blood causes the Phylactery to become useless.

Why did we go after Anders phylactery in Awakening, I have no idea? A good guess is that perhaps it takes time for the Taint to grow in the Warden's body to cause it to lose it's effectiveness, similar to how Wardens don't immediately sense the Darkspawn, but those Templars tracking him simply weren't going to let up long enough for that to happen.

This would at least be consistent with how Malcolm Hawke was needed for Corypheus' prison, since the blood rituals required someone who was untainted to perform them, as well as Avernus' research, which suggests that Warden blood is different to normal blood due to being infused with the Taint.

Or a more simple answer, as Warden-Commander and Hero of Ferelden, you simply asked if you could smash it?

In Witch Hunt, an elven Warden can learn that his blood won't work in a spell that requires elven blood because the taint has altered it too much.  The mage Warden's phylactery is probably useless now for the same reason.
