We've had the worst lines of the series come across a lot. I don't remember having one for our favourite, but of course I could be wrong.
One of my favourites is:
Mikhailovic: Commander... I am not happy.
Shepard: That seems be a fairly common situation.
Always puts a smile on my face.
What are yours?
Zaeed Massani (citadel dlc): I am going to hunt down the s***-for-brains "inventor" of this crooked game and pull his inspiration out through his arse-hole.
It was actualy a profitable game.
Zaeed was indeed the perfect character to play around with that kiddie toyvending machine and start having a fit! He's used to intimidating and pointing guns at his troubles, and suddenly he came upon an enemy that was completely indifferent to his moodswings.
It was a lot of fun to watch. Tbh, I had a lot of fun predicting the blinking lights later on
That, and him having to say please before shep would give him some credits.
I also like everything Grunt says in the Citadel DLC.
That whole DLC is quite glorious though
A crew member that doesn't need my help, yay..
Shepard: There's a rogue Spectre out there looking to destroy the galaxy! So quit whining and help me stop him, or I'll drop your a** back in that volcano
This is the only time you can talk sh*t to T'soni. Too bad there wasn't more lines like this directed to her in the trilogy.

Javik has most of my favorite lines:
"Because you still hope that this war will end with your honor intact. Stand amongst the ashes of a trillion dead souls and ask the ghosts if honor matters. The silence will be your answer."

Javik: We are all a product of our time. Had I been born in this cycle, perhaps I would be the noble scholar she wishes me to be.
Shepard: You think you'd like that? It is a whole different line of work.
Javik: I wouldn't know. Living a life of constant war, taking life in every battle...
Shepard: I see how it could be tough to see outside the box.
Javik: It is the only 'box' I have known. It shapes me, as stone is shaped by the one who carves it. The stone has no choice in the form it will take. You and I Commander...war is our sculptor. And we are prisoners to its design.

I loved, loved, LOVED Wrex in ME1.

ME1 Renegade Shep was amazing.
ME really pushed the envelope on how ineffectual politicians can be portrayed with stuff like this, but it's just too funny to pass up.
Shepard: Hold off Joker. We're not sacrificing human lives to save the council. Keep our ships back until they can get a shot at Sovereign.
"Stupid machine! Access encrypted files!"
"- No, I do not want to review protocol."
"Dammit, give me what I want or I'll blow your virtual ass into actual dust!" [awkward ME1 pause between dialogue lines]
"I am unable to comply. Please see your supervisor, or make an appointment-"
