One of my favorite lines from the series isn't a line at all. It's an entire scene. When Liara comes up to your cabin with the message to future generations and asks you for your input, it's a very personal and touching moment in the trilogy. Here I was, a 34 year old Marine Corps veteran who served in Kosovo and Afghanistan choking up at a scene from a video game. It is, without a doubt, my favorite scene in the entire trilogy and expanded universe.
And on my last play, I didn't get this scene. Instead I got this:
Liara: "You went back to Thane. I'm tired of your games, Shepard."
Merc radio chatter: Concentrate fire on my position! Concentrate on--Argh!
Kenneth: "Gabby, have you seen EDI's new body? ... "And if she walks into a wall, there is just so much padding."
Gabby: "Kenneth!"
Kenneth: "I wish I were a wall."
Gabby: "You pretty much are, Kenneth."
Ken and Joker should be pals.
"So a Prothean? A real live Prothean? Has Liara stopped bouncing yet? I'm guessing there may have been some bouncing."
(Sound of a woman moaning in a porn scene) "Uh, sorry. That was supposed to go to my earpiece."
"Come on, Commander. Don't you trust me? Okay, let me put it this way: if I knew that EDI was going to install herself into a sexy robot body, do you honestly think I'd be able to keep quiet about it? (Turns to EDI) Look at that! I would have baked a cake!"
Ken and Joker should be pals.

I love how he turns to EDI and makes a frame around her out of his fingers. 
Shepard: Hurt me? I hardly felt a thing.
Kal'Reeger: Eat this you synthetic SOB.

It's lines like this that makes Mordin's loyalty mission my favorite, and him my favorite character.

Edi: Do not worry, Shepard I only forget to recycle the Normandy's oxygen when I've discovered something truly interesting.
Shepard: Everything okay in the medbay?
Dr. Michel: I believe so. I can tell Mordin needs some space. If a medical emergency comes up, I'll be there. For now, I'll stay out of his hair, or horns, or whatever those pokey things are called

Grunt: Less than a fingertip to sever your spine. Humans soft, Salarians soft, Asari soft, Quarians....not so much. Turians...you have to know how to work a blade I guess but I don't see much point to it. Heerherher "Much Point"...
Grunt has all the good lines.
