My personal favorites are...
1. Zaeed(After the pain in the butt loyalty mission). His incendiary grenades are killer.
2. Samara, though I rarely use her, every time I do, I'm always impressed about how helpful pull is. I still don't know what the hell Reave does.
3. Grunt. I like the health. I like incendiary ammo, and I adore fortification. Max out Krogan Berserker into the regenerator one and I haven't seen Grunt get taken down in a LONG time.
4. Garrus. I'm a little biased on this one, as I just really like Garrus. Squad Armor piercer is really helpful.
5. Jacob. He has Pull. I like pull.
6. Thane. He dissappears in cutscenes! Why can't he do it in game? I don't use him very much but he's a biotic sniper so that's cool.
7. Mordin: While I'm not thrilled by the Heavy pistol SMG combo Mordin does have some fun ablilitiies.
8. Jack: Shockwave is powerful but she can't hit a thing with anything else. I still can't figure out what warp ammo is for either.
9. Tali. I dunno. I just don't like her in this game.
10. Legion. I've don, maybe two missions with him. I get him too late for him to be interesting.
11. Miranda. I don't like sentinels.
12. Kasumi. Haven't used her.

Always take my LI if possible, so obviously things change. But generally:
(I tend to play as an Infiltrator MaleShep)
1. Zaeed - cluster grenades coming through
2. Grunt - Claymore at close range? goodbye..
3. Garrus - When not calibrating, good with sniper or assault rifles. Some tech abilities too.
For all three - Cause, y'know, firepower ftw.
4. Miranda - LI or not, Miranda's fun to have on the team. Her biotics are arguably the most useful.
5. Legion - Don't get him soon enough, but the ME2 team did a great job creating a character with unique intelligence and speech patterns. He's pretty deadly with his sniper rifle, too.
6. - Tie Tali / Jacob - Jacob's biotics vs. Chatika. Otherwise, both field shotguns as their heaviest weapons.
8. Samara - Love the Samara story arc. She is also the most heavily armed biotic, with the ability to use assault rifles.
9. Mordin - Never found him uniquely helpful on missions, though his dialogue can be funny.
10. Kasumi - Just kind of blah on Kasumi, though her Shadow Strike is awesome. Wish she had been more integrated into the game instead of DLC. But if I'm taking Miranda, Tali, or Jack, for my second squad member I'll usually choose someone with a little more weight (see my top three). Rarely take Kasumi because of this. Maybe on my next playthrough I'll try playing as a Vanguard or Soldier (capable of some heavy lifting), and take her along more often.
11. Jack - Never liked Jack. Never found her biotics too effective for some reason either, which is disappointing, since she's supposed to basically be a biotic goddess.
12. Thane - Maybe it's that I play as MaleShep. Never understood the fascination with Thane. His combat skills are so-so - Garrus and Zaeed work better for weapon-wielding - and his biotic skills don't match up to Miranda's, Samara's, or Jack's. After his loyalty mission, almost never choose him for anything.

Mordin- The Genophage is by far one of the best story lines of the game.
Legion- First Geth to make real contact with humans and has hundreds of years worth of story with him. Yes
Wrex- I enjoyed hearing his background and his presence makes the Genophage cure arc a difficult one to get thru. Especially if you don't believe in giving the Krogan the cure. The scene where he confronts Shep is golden.
Miranda- It was good to see someone dedicated to Cerberus and their cause. Her back story with her father was interesting.
Zaeed- Great backstory and fun to have around. The moment he wanted to leave those people to burn I knew he and I were the perfect match.
Tali- Because she adds to the Geth story but imo it seems too easy to have her around so she moves lower than Legion.
Jack- I felt that her story was the typical. "I was experimented on and had a rough childhood now I'm angry" one. I hated how her presence screwed up a better story in ME3 (with Prangley)
Thane- I enjoyed his noncombat storyline. He was a father trying to keep his son from going down his path. It was heartwarming.
Garrus- He was fun to have around but he had the typical "I hate rules so I fight justice my way!"
Jacob- Hated his story. It simply involved dealing with daddy issues. Quite honestly, the story would have been more jaw dropping if Shepard had to recruit Jacob from that planet and he was the one with a harem of neuroretarded people. Plus making him romancable would have provided a totally different story dynamic.
Samara/Morinth- I honestly don't know which one should go last, her or Jacob but at least I was disgusted by Jacob's story. Samara and her code could shove it. I almost always recruit Morinth. Sadly she has nothing to offer beyond getting recruited and she's reduced to a random NPC to fight.

7. Kasumi
8. Grunt
9. Jack

ME 2 squad-mates only and I am ranking them by story and how much I enjoyed their loyalty quest and chatting with them in general. 1.Thane 2.Garrus 3.Mordin 4.Samara 5.Legion 6.Jack 7.Tali 8.Miranda 9.Grunt 10.Zaeed 11.Jacob I did not have Kasumi and I never bothered with Morinth. This list would change if I were going by how each character performed in battle or if I went by how I like each character based on their personality and such.

I noticed a lot of people had Jacob's story on the bottom. I think this has more to do with his character and less to do with the 'actual' story. I thought Jacob's loyalty mission to find out about his father and the Gernsback was a pretty good story. Then again I enjoy a good dystopia story. I also liked the hypothetical of the Odysseus story of the lotus eaters. What if Odysseus' crew were stuck on that island for 10 years.

I had no problem with his character. He was perfectly nice. I just thought his dialogue and quest were a tad boring. Just a personal preference. Like, I really enjoyed Samara's quest but I know a lot of people that didn't.

My order of preference - Combat? Likeability?
When it comes to combat, whoever I bring depends on my class and the enemies I'm fighting. I tend to bring Miranda on a lot missions because she's very versatile and also because of her squad health bonus.
Hard to choose because I really do like all of them, but here it goes:
1) Miranda
2) Zaeed
3) Grunt
4) Kasumi
5) Thane
6) Samara
7) Mordin
8) Garrus
9) Tali
10) Jacob
11) Jack
12) Legion

Depends on what I'm playing it for. If it's an Insanity Run, I'll use Miranda and Grunt for Miranda's versatility and Grunt's sheer tankiness. If I'm just playing regularly and want to enjoy characters' dialogue, then it aligns with my ranking of how much I like them, which is;
1. Tali
2. Samara
3. Kasumi
4. Mordin
5. Miranda (though I had to buy her DLC outfit, since her catsuit was annoying me)
6. Legion
7. Grunt
8. Thane
9. Zaeed
10. Jack
11. Garrus
12. Jacob

'Unbelieveable' because I just don't believe in that miracle when socially awkward penguin suddenly becomes good at the job where he/she actually has to communicate with people. Being an archeologist used to suit Liara very well. Information broker? With no dev's explanation how she could do that? I don't buy it.

From favorite to least favorite (story-wise, not gameplay-wise), what would be your order in me2?
Hmmm...Story wise, not Game play or favorites:
1/Legion...fascinating meeting a Geth, hearing their side of the story and their perceptions, I absolutely love Legions dialog, quite the philosopher and very perceptive, was extremely well written.
2/Kasumi...no family or childhood issues, no hang ups, doesn't need Shep, he doesn't need to fix her...she's refreshing and fun, enjoy her company...I enjoyed a little love story in the game too that didn't involve Shep...enjoyed her LM too, quite a different flavor rather than just another run and gun all the way.
3/Samara...I find the Justicar code quite intriguing, is too black and white for me, but that whole monkish thing and adhereing to a code as a way of life makes for an interesting story, I enjoy exploring her dialog and perceptions.
4/Thane...another interesting character to explore, I find the Drell an interesting species, quite like them actually, their pantheon spirituality I enjoy hearing about...and their memory thing fascinates me, trying to imagine what that would be like, to remember everything as if it were occurring again at that point, all your senses reliving the moment, I wonder if that would if possible though be detrimental, a sensory overload.
5/Garrus...his situation you find him in just so much Garrus, wouldn't expect anything less of him...I feel Bioware followed through on who Garrus is perfectly, very fitting for him, I like the continuity.
6/Morinth...what a postion to be in, be locked away forever, especially considering the long lives of the Asari, or run and be forever hunted, makes me wonder what that would do to a mind, but what do you do with such a creature? Morinth raises a lot of ethical questions, gives you a lot to think about.
7/Mordin/Grunt...raising the Genophage issue, the ethics involved...such a grey and dangerously on moral edges topic...being able to better examine the Salarian side of the story and watching the side effect actions and fallout from it, such as Grunts existence...gives a lot to think about.
8/Tali...remains a walking codex for the Quarians, but comes in at number 8 because I read the books and found the Quarians fascinating in those.
9/Jack...more reason to despise Cerberus, what they did to her was unforgivable, was reprehensible, she is a crazy and dangerous woman, but what else can be expected?
10/Zaeed...his a Merc, not much else to say, some interesting stories though at least and a fun squaddy with his banter.
11/Miranda/Jacob...did not find either interesting at all, Miranda whiney and Jacob bland, got bored quick with the pair of them.
As for favorite Mission squaddies, working awesomely with an Infiltrator Sniper and love their banter:
In no particular order:
Garrus, Kasumi, Legion, Thane, Zaeed
