Why does everyone assume the father was in love with the mother? Maybe the Qunari Inquisitor's mother became pregnant the same way every other qun folowing qunari woman becomes pregnant and decided to flee because she didn't want her baby to be taken from her.

 

It is also possible that neither of the parents were responsible for the qunquisitor leaving. Perhaps the trevinters had a spy sent there to kill the young qunari before they could become a threat. However for whatever reason the spy cannot bring themselves to kill this particular baby (convienient I know but it's just a theory). The trevinter spy takes the baby back to the mainland. The spy then may have traveled until s/he found a suitable family for the child. 

 

Because why not? Anything could have happen right?

I vote for "They put the baby in a basket and sent it downstream" in this case.

this is my headcanon. to save her newborn child, qunquisitor's mom places it in a basket and sets it afloat on the Minater River, praying that the Maker will deliver it to a safe fate. it's found and taken in by the Queen of Antiva, who names it Hosé.  20 years later, Hosé and his foster brother Juaneses are lectured by the King of Antiva after they destroy a chantry during one of their youthful misadventures. Juaneses is berated for their misdeeds though Hosé tries to take the blame - waiiit a minute..
