I just finished a new ME1 file as a paragon. Yay for me. I have just begun to start a second playthrough with the same character.

I was wondering, when I transfer this file to ME2, which set of "important decisions and outcomes" will be used? For example, if I amputed my own legs in the first file (that doesn't happen, so it's not a spoiler) but didn't amputate them in the second playthrough, would my ME2 Shepard have legs or not?

At the beginning of ME2 all of your important decision will be listed, so wait until then. otherwise just be happy knowing you won't have to remember every decision in every playthrough.

Well each completed game has its own save file. So when you finish that play through and import to ME2 you will have two options. One will have shepard in a wheel chair and the other will not.

Separate files.

You beat it twice with same Shep, you have two separate trasferrable save files.

What is slightly irritating is that I finished my first good playthrough at around mid 40 level. I'll hit 60 in my second easily, but I don't want to have to repeat my file exactly to have the some outcomes just to get the level bonus after the transfer..

Lol, you won't hit 60 ;) 59 at most. Those last two levels take like 20x as much xp to go through.

If it's any consolation, the bonus for being 60 to being level 40 probably won't be all that significant, just a bit different.
