But Bioware did not just make you an actual qunari, so clearly there was some reason behind that.

It is highly unlikely that you will encounter real Qunari, unless we travel to the northern part of Thedas or they decide to abandon the Lohmerrin (did I spell that right?) Accord. We only encountered Sten because he and his party were given the task of finding out about the Blight/darkspawn. We only encountered the Arishok because he had been tasked with recovering the Tome and then got shipwrecked. I assumed the whole point of them finding converts among other races was to provide them with a "second front" if they should ever decide to invade again but these were "sleeper" cells and so would be instructed not to reveal themselves. So the Vashoth Inquisitor would probably get no reaction from them.
Mind you, that glowing green hand might elicit a response from both Qunari and Tal-Vashoth alike, unless the latter have managed to overcome the innate prejudice against magic that their years within the Qun would have instilled in them and subsequently reinforced by a similar fear of magic in the rest of Thedas. Obviously the wider population are going to be generally suspicious of any large horned giant, particularly as the majority do not know the difference between Qun and non-Qun but simply know that both are equally frightening.

I do believe we'll see Qunari in the game. I don't think BioWare would go to all the trouble to create an entire character creation kit for qunari (males and females to boot) if the only qunari in the game would be Iron Bull. Or even bandits.
Remember, this would be the prime opportunity for the Qunari to invade Thedas. The only force that can counter them (mages) are fighting the force meant to control them. Evidently, there's a civil war in Orlais, the biggest, most powerful nation on the continent, and there's an elven uprising to boot--and, traditionally, city elves have been a bit welcoming to the Qunari.
Sure, there's a tear in the veil, but it's waaaaaay down in Ferelden.

Exactly my thinking, a female mage Vashoth would pretty much get suspicion and hate from all sides.
But we can assume above all else she'll be hated the most by those within the Qun. She's a heretic on pretty much every level after all. A female war leader and a saarebas?! They'll be grabbing the pitchforks and torches the second they see you lol.
I don't think being male or female would matter as far as a Vashoth mage goes. They're all saarabas, "dangerous things". They're not even considered people.
Now a female warrior Vashoth would receive a great deal of disdain from Qunari.

Pretty much this,as interesting as it would be, such option would greatly limit RP capability and require more available resources dedicated on the qunari protagonist to make his story "suitable" for a follower of the Qun.

My mage qunquisitor will simply kill every follower of the qun he come across. It's impossible to find a follower of the qun friendly towards him, first being a vashot, and then, by being a mage. They will surely shout: "Vashot saarebas!!! kill it!! kill it with fire!!!111oneoneeleven11!"
