Don't get me started on 'Reaper Logic' lol. It's just that, for a man that is clearly not an imbecile, TIM certainly acts like one. Instead of agitating EVERY military in the galaxy with overt operations, he could have ingratiated himself with them and subverted them from the inside, like an indoctrinated sleeper agent normally does. And if he was truly indoctrinated, why would he destroy/Control the Collector Base in ME2? The collectors would've created a new Reaper and then... idk, probably try a Sovereign 2.0. So why derail the Reapers efforts to just go on and join them? Why bring back Shepard just to dog him at every turn?
Who in their right mind would even allow the Illusive Man to join them on the inside? You've seen how most Citadel races and the Alliance think about Cerberus. The hatred and distrust towards that organisation are just too big, even after ME2. They would never have allowed the Illusive Man on the inside of the Alliance or Citadel. They would probably accept his military aid, but that's it. And that wouldn't help the Reapers one bit.
Regarding your second question: I disagree with the notion that the Illusive Man was already really indoctrinated by the Reapers by the end of ME2. I think he was genuine about his intentions pretty much to the end in ME2, and that his gradual mental degeneration due to indoctrination started in the time (six months I believe) between the events of ME2 and ME3.
