In ME1 he was worried primarily because of Saren's krogan, and the krogan he would win over to his side, in ME3 the situation has changed

Actually that's not true, He just states that if the cure were to leave virmire, the krogan could become an unstoppable threat again. The fact that a cure even exists is more worrisome to him than that it is in saren's possension.

I'd be more concerned with his skin changing radically.
I recently did the virmire mission again.
Kirrahe's neck there is about the same colour as his me3 face. Considering Mordin also has a rather redish/brownish colour and that the Dalatras and the Salarian Councilour also have rather dark skin, it is possible that Salarians are supposed to change colours as they get older.

How exactly does this make him OOC? He works for the STG, and he's got some altitude with his rank. He may not have most details or information, but he's likely privy to the existence of the Crucible.
