Then why would he revive Shepard to fight AGAINST the Reapers? If he was indoctrinated by the Reapers then wouldn't he have turned Shepards body over to the Reapers once he obtained it from Liara?
If you have read the ME books, the Illusive Man does do experiments on humans involving Reaper technology....so I definitely think there will be a plot twist involving TIM and Reaper tech.

I thought the same at a time. But for a good portion of ME2 I thought the Illusive Man was the Shadow Broker....well, we saw how that turned out.
but yea, I noticed the similarities between the eyes while replaying ME1. It would be interesting to see happen if it were true.

Spoilers for Mass Effect Evolution beyond this point, cross at your own peril!
I thought they were just ordinary optical implants, but if I'm reading ME Evolution correctly, I wasn't so wrong as I assumed I was.
At the end of the first issue, two humans are attacked by Turian Husks guarding a strange device.
When they attempt to interfere with it, one is apparently killed by the blast (although most likely he has been converted into a Husk)
The second guy took some of the blast, but the body of the first shielded him somewhat from the energy attack.
If the second guy in the comic is the future Illusive man, he does indeed have some of the Husk implants, particularly the eyes.
I'm assuming this is because he didn't take the full impact and only suffered a partial conversion.
Therefore, he's not dead or indoctrinated, but was changed partially into a Husk.
I'm assuming the comics are canon, being written by a Mass Effect lead writer, so it will be interesting to find out the rest of this story.
And if the theory about the Illusive Man being partially a Husk is correct.

Just wanted to add my 2 cents. Warning of more spoilers from Mass Effect Evolution Comics.
Saren was around the artifact as well and seeing how TIM became part husk, I believe Saren was affected the same way. If so then Sovereign could of called Saren (much like the reaper artifact called the husks and TIM) and indoctrinated Saren further which then would cause the events of Mass Effect 1. Now if that should be true then the Reapers could indoctrinated TIM in the same way right?

Well, we have recieved an answer of sorts thanks to the TIM comic Dark Horse did.
TIM is not Indoctrinated, but he is a Reaper cyborg.
The exposure to the Reaper Artefact did a partial transformation, but not enough of one that the Reapers were able to control him.
Although, it did grant certain abilities, such as speaking/reading the Reaper language (and several others apparently, because, without any prior study, he could speak Asari fluently) and a general "awareness" of Reaper technology (he reacts to the proximity of their technology and can feel them calling at times).
