I pretty much enjoy all of the loyalty missions but for different reasons. Some of them I felt had weak stories or sections of them that didn't work but were redeemed else where. I might as well talk about all of them because I like ME2 and talking about myself, so, in no particular order my brief take on all the missions:

Mordin's is probably my favorite for the obvious and already stated reasons. My only complaints are that that the hospital didn't really seem like a hospital but just some random building and I think the Weyloc clan should have come off a bit more sympathetic; the human bit seemed a little unnecessary but I probably wouldn't have paid too much attention if not for the anthrocentrism of the main plot.

Jacob's mission is probably tied for my least favorite of the lot, although not unenjoyable, and that's mostly due to, what I believe, is the mission covering a boring topic. Jacob's past as a Corsair had a lot of interesting opportunities to explore the relationships between the Council, new Cerberus, and the Alliance all while exploring the character angle that made him join up. Ultimately, I just sort of forget this mission. As an aside I thought a nifty idea might be to have this as some sort of side mission that you discover by chance -- although that would probably make the galaxy feel real small.

Garrus's is the other side mission I tie for my least favorite. I liked the end (especially that grey bit) but getting there is just a lot of shooting. And like Jacob's mission I thought this was another missed opportunity to explore some other topics. Since the mission kind of deals with the underworld of the Citadel exploring that world could have been interesting, and maybe some deeper sleuthing content could be added; perhaps instead of wondering through a ware house it could be the streets of some poor Ward.

Tali's was interesting because it allowed us a look into the Migrant Fleet. The trial was a little unrealistic but I forget about it when dealing with all the Quarian culture and political bits. I also like how the Aleri kind of feels like the inside of a ship where people actually live and work.

Jack's mission. The need to have stuff to shoot at sort of diminishes this mission, mainly because it's obvious the Blood Pack is just there so we can have things to shoot at. Jack is my favorite romance content so the character bits over shines this, but I feel like this mission could have still been interesting without the need to pull out a gun.

Thane's mission. Gameplay wise was pretty dull because it was a lot of waiting and walking, but the investigation and political stuff was fun. Just an okay mission overall although I do appreciate the restraint from shooting people (punching is okay though!).

Samara's mission was another fun bit of noncombat, maybe they could have made the sleuthing a bit deeper. I love interacting in the club, especially as FemShep. The ending choice was unneeded though.

Zaeed's was pretty goddamn fun.

I liked the sleuthing in Kasumi's mission (boy do appreciate non-combat gameplay sections). The music was great although the game play did drag on for a bit. Plus, my FemShep got a nice dress for special occasions.

I also liked Miranda's mission. I don't think it was the best but I don't have anything too worthwhile to complain about.

I liked Legions mission. However, through out the whole thing I could not escape wondering why the Geth have these hallways or poor security systems so much that it kept breaking my suspension (plus, it's another one of those mission where I can't bring exposed skin squadmates). I felt like there was a need to be gimmicky here, like maybe have Shepard and friends climb around on the outside of the station in space or doing hacking stuff.

Grunt's is another mission I enjoyed, although I wish the Thresher Maw fight was a little deeper.

Toss up for me between Jack and Mordin, with Kasumi's a close third.

While Jack is one of my least-favorite squad members, her loyalty mission really gave a lot of context to her.

And Mordin, well, that Genophage storyline...

On my next visit to ME2, I'll try to battle my gaming OCD and try to not do the loyalty missions for squadmates my Shepard doesn't care for.

But I'll probably end up doing all of them again.

I usually would save that for characters Shepard actively dislikes.

Like a no-nonsense FemShep that picks up Jack, is not impressed at all at her attitude, and lets her stew in her 'quarters' after one or two conversations with her. Specific cases is all I can stand.

I've tried it, it's impossible. My inner completionist would not tolerate leaving missions undone. Ok, he's understanding about some of the out of the way side quests that have no impact on the story or juicy rewards, but still.

Kasumi! Always love infiltrating the vault and learning how a thief does her best work  ;)

My current Shep is an ex drug dealer and user who had a heavy party lifestyle before figuring his life was going nowhere and joined the Alliance.

He might just end up romancing her.

I set two character 'traits' in stone for this Shepard:
if civilian deaths can be avoided, they'll be avoided. (only exceptions I can think of are probably criminals, traitors and everything during Aria's mission. Omega is Aria's party)
this Shepard hates AI, so Legion will be sold to Cerberus.

That at least saves me one LM :P

And this is why I don't usually bother with Jack's or Jacob's loyalty missions. They have no impact on ME3.

At some point, as much as I love ME2, the playthrough starts to become a grind and I want to bring it to an end. One way to do that is to skip those two missions. i can get both of them through the SM if I want without them being loyal and it doesn't effect ME3 one way or the other.

Heck I did an ME2 playthrough a long time ago where I recruited  everyone, skipped 5 loyalty missions and had everyone survive. The ones I skipped were Garrus, Tali, Legion, Jack and Jacob. I sent Mordin to escort the crew, Kasumi and Miranda to fight the reaper and the rest held the line.

You're right about Jack and Jacob. You can also add Garrus's, Thane's and Samara's name's since they not being loyal in ME3 has no effect at all. Thane will still die, andSamara can live or die depending on Shepard taking the interrupt.

Thane has a few small changes to his dialogue if you skip/fail his loyalty mission. A non-loyal Thane is much more depressed in the hospital. I have never skipped Samara's because she is really only valuable to me with her loyalty power. I might skip Garrus's if I didn't want that sniper rifle upgrade. I almost always pick sniper rifle training/widow upgrade on the Collector ship. I am not much into shotguns.

For anyone who wants a little bit more Jacob Taylor content:

With Gibbed's ME3 save editor you can fix Jacob's loyalty bug in ME3, and then when you ask about his dad the response will be according to what you decided to do with his father. It's not much, but it's a tiny bit more content.

The import bug should be aware that you did his quest, but doesn't know how. All you have to do is tick the checkbox for one of the 3 options:

Arrested, Marooned, Suicide.

Take a look at this gif: it will probably remind you of a Thresher :D

Well, for me...   I absolutelu adore Jack.  Just the entire thing of psychotic biotic, seeing her in the end taking and shoving the biotic bubble out (and yes, I have tried it with different people, and yes, they do look different).   I dunno, I think that she's really what got me into the game in the first place.  Especially seeing as how on my first playthrough she died, and I was pissed.

So, I'd have to say Jack, Tali, and Miranda.  There were times at the very end of Miranda's mission that I'd literally be in tears.

Garrus and Thane?   Meh.  I've never liked being tied down to one spot for very long, so I just bring them both to the citadel to do both missions with me and get my, "I'm Commander Shepard, and this is my favorite store on the citadel!" stuff out of the way.

Kasumi's is fun.  Mordin's is important.  Samara's does require intelligence to complete.  Or rather, half a brain.  Jacob's is meh, but beautiful.  Zaeed is much too self centered for his own good.

Legion's is much too clinical and so much far above our technological advances that, I dunno.  It's either that or it's I'd view rewriting the geth as "changing the way that they feel".  To me, it's no big moral decision.

Grunt is Grunt.  But for some reason, I've gotta play through that mission to hear EDI say (paraphrasing here), "Grunt has two mating requests.  Shepard has one."

Tali's.  You get to see the migrant fleet for the first time, which is kinda cool. Plus, it's a good start if you plan to romance her, assuming you don't get her exiled.

I also enjoyed Grunt's LM.

"Yeah, I lost all my guys to a thresher maw on Akuze..."

"Sheparrrrrrd! I have to fight a thresher maw to become krogan!"

"Fuuuuuuuuuuuu-"

Eather Kasumi's or Miranda's. But I somewhat lean towards Miranda because I get to spend more time on the neo-noir city-planet called Illium. If Mass Effect ever evolves into a MMORPG like The old Republic -- which I wish it would -- then I would make my home on Illium. Attractive girls, a dark city, neon lights, lounges, and dark secrets.

I just hate the quest of Kasumi, don't know why :(

I also like the quest of Tali, especially when you can solve the situation using a high paragon/renegade. It also makes me feel good to know something the arrogant quarians don't know (like what happened on the Alarei), and they really have to (they don't have a choice) accept your help, very pleasant

My favourite mission is Thane's. The reason is simple. It is the only mission that is possible to fail, even after completing it in previous playthrough.

In all other missions, you can succeed the mission by just completing it.

In Samara's mission, it is technically possible to fail. But in reality, since we know the responses, the gamer either decides to fail or succeed.

But with Thane, it is possible to fail the mission while trying to succeed. Most times I succeed Thane's mission. But there was once that I got my bearings wrong and failed it. And that is why I liked it. Because there is still a feeling of uncertainty in that mission that is missing from the others.

I always play Thane's mission as a variable event. I try to succeed, but if I fail it, then so be it. All other missions I decide either to do them or not.

Other than that, I like Kasumi's mission the best.

Hm. My most favourite loyalty missions are probably Thane's and Samara's. There's no need to shoot everyone in every mission.

I also quite like Legion's, Mordin's and Tali's mission because of interesting content.

Kasumi's quest would be better if there wouldn't be shooting. Sneaking and hacking would be better IMO.

As for rest... well, missions are alright, but I prefer those I mentioned above.
