I recently downloaded a Mass Effect 2 save whose Shepard had the cosmetic surgery to remove her renegade scars in me2. I know that you can open the mass effect 2 save in gibbed to uncheck that flag, but there seems to be no such option when you open up a mass effect 3 save. Is there any way I can undo this without having to reimport the game?

You can alter it in gibbed  me3's save editor. Have a look under raw data tab.
