Perhaps the Inquisitor might be presented with the choice between siding with Asha'bellanar or Morrigan.

Morrigan's purposes are equally unknown and equally don't come across as sinister to me. Maybe they've been smaller to start with, but it appears to me they may have matured into a greater purpose between DAO and DAI.

Like everyone else, I don't know what their plans are, but they don't come across as sinister to me. Flemeth has so far been friendly to both Hawke and the Warden, going so far as to save them from certain death. That this suits her purposes is no indication of those purposes being sinister. They're just unknown, probably a bit too large to grasp without knowledge we don't have yet. I think there is great interest in this mystery, and its solution should be interesting. It would be greatly disappointing if there was nothing but an Evil Plan behind it all.

I don't recall that, but the impression I get is that this change is a natural event, or an inevitable consequence of something that happened far in the past. I've speculated this has to do with both Sandal's prophecy and Yavana's claim that there once was no Veil. Anyway, it doesn't appear as if Flemeth could do anything about it, more that she'll ride the storm and try to get something out of it for herself and her plans. You need to learn of Lawful and Chaotic Evil then.
Evil like all moralities, comes with its own variations, rules and guidelines.
A Lawful Evil Character can give a Protagonist advice to be sporting or to satisfy their sense of Honor, While a Chaotic Evil entity may do the same just because they don't care how their actions effect those around them.

If Yavana lived for over three hundred years, that might not be the case. If Batman is right about Flemeth putting a portion of her soul into her "daughters", it could explain the ritual that Morrigan was concerned about, since Yavana never disputes that something would have transpired; she merely tells King Alistair that it is a "gift" (which, as Mr. Wayne pointed out, is the same thing Abomination Uldred says about possession).

Also Yavana why she is still live? The horcrux magic do not guarantee the eternal youth, and yavana seems to be very youngfor someone who has 300 years old.
Wild theory: maybe Yavana was possessed by Flemeth in the past and thanks to that her daughters can discover the means to possess others too.
After all, whose body was Flemeth using in DA:O and DAII? If we accept the possession theory as correct, and that Flemeth has been body surfing for centuries, it means it was another person's. What would have happened to that person if Flemeth had managed to possess Morrigan? Would she have been freed from the possession?
An old, frail woman who had spent the last decades as Flemeth's meat-suit. A horrible prospect... unless she learned a lot of tricks from Flemeth, including how to possess others. Then it would be a matter of finding a suitable candidate for possession herself.
It's a wild guessing, but it would explain why Yavana called it "a gift" and why she looked so young in the comics.

It still doesn't help her case, Unless if she is an AOE Mage, it wouldn't do much to immobilize a single opponent.

And guess what - I don't think she's anywhere near "evil". She rather comes across like...hmm...a capricious and secretive but well-meaning deity. Of course the line between "powerful mage" and "deity" is blurry...
