I also have the impression that Morrigan was lying about this "Flemeth will possess me thing", in playing Origins again I noticed that Flemeth seemed to expect Morrigan using this particular excuse to attack her. Plus, this particular conflict always seemed a little.. off? I mean why would Flemeth complain about the loss of a grimoire that details how she posess the body of her daughters to a daughter that she intends to possess someday? Sounds a little dumb to me, unless if such mention was delibarate, in that case I think that Flemeth actually planned on her daughter getting her hands on both her grimoires(as she offers her grimoire to the Warden).She was speaking the truth. Or it could also be that Morrigan originally just planned to - as she said herself - get more knowledge over things Flemeth didn't teach her, and in so doing discovered something very sinister and made up that possession story to convince the Warden to engage Flemeth and take her grimoire, hoping perhaps to stop whatever she discovered? Or maybe seize such scheme for herself? I prefer the former...
In any case, Morrigan seems to have learned something from the books. She seems as cryptic as her mother in Witch Hunt.
Plus, if I recall correctly, Yavana mentions that the Dark Ritual involving the Archdemon was a gift, not the particular possession ritual Morrigan says Flemeth will do with her.

I agree. At first, I thought that Flemeth was probably just really pissed when she lost her grimoire, the one that the warden later recovers in the tower. So, maybe Flemeth needed to vent her anger a little, I thought, and that's why she told Morrigan about it. However, it was odd that she gave up the other grimoire so willingly. Unless, of course, it was all part of a bigger plan.

Should Morrigan be afraid of Flemeth? Yes, Flemeth could kick Morrigans butt from here to next week and back.
Do I believe we have a clue as to what the so called "possession" actually is? No.
Do I believe that Flemeth in her limited discourse has been far more honest with us then Morrigan? Most Definitely.
Well, I stand corrected then. Gonna have to read the comics again, but this particular line.. I don't know.. she could just be acting the cryptic way, it seems to run in the family. Anyway, the Flemeth Family agenda seems to have something with dragons.. perhaps restoring the time which they "ruled the skies"? If so, that would explain why Morrigan would turn on her mother as I don't think this era was particularly friendly to the mortal races..
Im not sure what to make of the dragons in this universe, at first I thought that they were just animals.. real smart and cunning but not sapient. But then came the fact that their blood holds some kind of power and that codex entry which mentions the possibility of the Old Gods being in reality very powerful high dragons.Yavana does indicate they are important, in her own cryptic way: "The blood of dragons is the blood of the world."
She even tells Alistair: "Your heart beats with the old blood, as well. Where do you think it comes from? It sings of a time when dragons ruled the skies. A time before the Veil, before the mysteries were forgotten. Can you hear it?" Maybe that has something to do with the current crisis with the Breach.

I doubt Flemeth wants to hurt Morrigan. Morrigan is far too powerful of a potential vessel to just destroy. If Flemeth can indeed posses Morrigan, she'd want to keep Morrigan in tip top shape and to grow even more powerful before she takes the plunge.
