Bare in mind, I've never played a pre-KOTOR Bioware game so those options may be off (Assuming my poll doesn't vanish on me like last time).

Now, for me, a great antagonist is a personal one. Distant threats aren't nearly as interesting as those connected to the protagonist personally, and they should interact with the protagonist from an early point to cement that. They should be intelligent, ruthless, yet not entirely unsentimental and very self aware. (You can probably guess my feelings about some of Bioware's recent efforts)

For that reason, I give my vote to Sun Li, the Glorious Strategist.

As much as I loved hating the Illusive Man and his never ending supply of candy cigarettes. I went wit' Harby (Harbinger); because he's always IFC (In f-in'/full control)!

Loghain for the fact that he isn't such a villian, just lived long enough to "become" one, in a sense.

It was between Loghain and Sun Li. I went with Loghain because from certain points of view his actions are justifiable making him a more complex character. While Sun Li is memorable and glorious and a strategist after he's revealed as the antagonist he pretty much becomes your average one-note wannabe benevolent dictator (these could be just as complex depending on how much walk they back their talk up with).

If this poll took place 10 years ago I'd totally vote for Malak, if TSL were a Bioware game I'd vote for Kreia. Loghain gets my vote -- rather than being a mustache-twirling villain ala Malak he deludes himself into genuinely believing he's doing the right thing, still doesn't stop him from being a major jerk.

It was between Loghain and Sun Li. I went with Loghain because from certain points of view his actions are justifiable making him a more complex character. While Sun Li is memorable and glorious and a strategist after he's revealed as the antagonist he pretty much becomes your average one-note wannabe benevolent dictator (these could be just as complex depending on how much walk they back their talk up with).

For me though, I couldn't pick Loghain because Bioware utterly failed for most of the game in making him come off as anything but irrational and his actions little more than a power grab. I didn't feel a whole lot when I killed him, perhaps a tinge of regret that things hadn't turned out different. When I killed Sun Li....

I had to vote Sun Li.

 

When I first played the game his betrayal was a complete surprise and I enjoyed that. The other antagonists listed were easy to detect.

 

That said, Irenicus gets a close second because he made his attacks very personal and for most of the game I felt powerless around him, in a good way (versus the Kai Lame way).

I picked Saren, because all of Mass 1 he's talking about melding organic and synthetic into one, becoming more than we ever were before, but he gets put down one way or another.

 

Two games later, five years later, if you try your best at rallying troops against the Reapers(the very beings that he got swept up in) you're offered the chance at a symbiosis type of ending to the war, not Control, not Destroy, but Synthesis.

 

And if Synthesis is chosen, Saren was right all along. If Synthesis is chosen, Saren wins.

 

And the idea of that is cool as hell to me, even if the delivery was bloody horrid and *insert every argument against Mass 3 and the fall of the franchise here*

It'd be between Sun Li and Irenicus for me but I had to give it to Irenicus cause well, being voiced by David Warner for starters and he's one of the main "I hold all antagonists up to this standard" sorts of things.

I'd like to point out that Dragon Age Origins came out before Mass Effect 2. Obviously, you tried to list each game in order of release date.

 

Also, you forgot Neverwinter Nights 2, and Black Garius (I had to look that up).
