I thought it was resolved when Alistair was born. She kind of made it clear that she didn't want her son to know who she is.

Plus ever a her mentioning him to you but asking you to not tell him would be enough.

That makes no plot sense though. At that time, you are a nobody and yet she's going to tell you her son is Alistair and the say "But don't let him find out" before dying?

I can't think of a reason why she'd ever tell us because I can't really think of a reason why it would be important. Which is one of many reasons why I think the whole plot was a mistake to start with.

The Mages and Templars are fighting in Ferelden. Alistair if King shows up to try to talk both sides down or talk things over with the winning side after the war is dealt with. After the discussion she can say something like "he is definitely his father's son" or something.

That's not what I would call "important" to the plot; just a little nod, really.
And I'd hate if the only reason they were able to reach a peaceful solution is because of the familial bond. These are two people who've never met, they shouldn't be compromising their values and beliefs just because one of them came out of the other's vagina.

When did I say it had to be important to the plot?
And no, I meant that regardless of who is ruler, they would try to talk both sides from destroying Ferelden. So if Anora was leader, same thing could happen.

I agree.
If Alistair is Fiona's son that makes Duncan a horrible person and he ignored ignored all of her wishes for her son.
Or he did the Warden thing to do and put pragmatism above friendship. Alistair is the son of a powerful mage and a Therin, thus has all the powers of the family.
Doesn't mean he isn't as you say, but I can see why he did it.

Of course, the alternative was that he become a templar, addicted to lyrium, and in the Chantry's control until the templars break from the Nevarran Accord. Given that she became a First Enchanter, that would have put them in direct opposition. So... Maybe not such a bad thing that Duncan ignored her wishes.

Problem is he apparently always knew. That wasn't Duncan telling him; that was either Maric or Eamon, presumably Eamon.
Which is part of why him as Fiona's son never made sense; why the hell would they tell him?

I'm not even talking about making him a Warden. She did not want him to know anything about where he came from. She wanted him to have a normal life. Giving him to Meric's uncle and just making up some story about his mom? Right there he betrayed her. If they make Alistair Fiona's son it just makes all party's involved super dumb and lazy.
Was it Duncan that gave Alistair to Eamon, or Maric? I mean, he was still alive for a while after if Cailan had only been ruling 5 years when he died.

Maric was definitely there when it happened. I forget the exact details but it was more a case of her handing the kid off to both of them and just telling them she didn't want him to have anything to do with the throne.

It's been a while but I am almost 100% that she gave the baby to Duncan and said she did not want it to know about her OR Meric. And Duncan said he would take care of it.
From the wiki under Fiona:
Months later, following a recall to Weisshaupt to debrief the other Wardens about the Architect, Fiona traveled to Denerim with Duncan to meet with King Maric. Fiona explained that she was called to Weisshaupt to lead a search for the Architect, while Duncan was stationed to Ferelden as second-in-command. But the true reason for Fiona's journey had been to reveal to Maric that she had his child, and to exact a promise from Maric that their son would be told his mother was a human and had died, while Duncan promised to watch over him.
So it was Maric who promised never to tell him who his mother actually was. Duncan promised to watch over him.
So both Maric and Duncan did keep their vows.
