Maybe they found it and supply the Red Templars. Maybe the reason the trailer showed you fighting them was that they are allied with the Red Templars in exchange for resources to fight the darkspawn with.
considering we didnt see any warden behemoths, i kinda doubt it. interesting twist though
As an added point, Nathanial Howe appears in the last fight of Dragon Age 2. So hes still alive after that expedition.

My concern isn't that he would die on the expedition. Its that the Wardens might be poking around down in the primeval thaig and bring back some red lyrium artifacts. I'd hate to see Nathaniel pull a Bartrand.
Maybe that's why we fight them? They all got red lyriumed. Or possessed by an ancient magister.

Since that's an Act III quest and the timeline of the individual acts is fluid, with III being very short, he might have still been hanging around, resting, healing, getting supplies for the journey back to Vigil's Keep.
Ok but..how did he know to take a boat to the mages tower?
