Will my saved game files still work? In the FAQ it said "Your save games must exist on the original storage device that was used when you played through and completed Mass Effect 1".

There should be no trouble. If you want to be safe just copy the data and dont delete your original files. That way you know you have backup anyway!

The problem is that everytime you beat the game a special end game save is made. This one you cannot copy from HDD to MU. You have to use a HDD transfer kit from one HDD to the other.
You can easily check if it will work when you start up ME1 and start a new game. Select exisiting ID on character creation and if you can choose the one you want to import into ME2 you should be fine.
If it won't be the case just load a close to the end game save and beat the game again thus creating a new special end game save which you then can check like mentioned above.
