I don't know. Even Vigil on Ilos says it doesn't detect Shepard is indoctrinated. Vigil also states the Protheans never fully understood indoctrination. I just wonder how Vigil and Vendetta can detect it.

Possibly by detecting the Reaper implants that both Saren and Kai Leng were equipped with. I doubt detection goes deeper than that especially considering Javik's backstory.

That would work for Vendetta since Shepard has implants, but what about Vigil not detecting on Shepard when he/she doesn't have any implants at the time?

Reaper "indoctrination" is an insidious means of corrupting organic minds, "reprogramming" the brain through physical and psychological conditioning using electromagnetic fields, infrasonic and ultrasonic noise, and other subliminal methods. The Reaper's resulting control over the limbic system leaves the victim highly susceptible to its suggestions.

The protheans were all about communicating in other ways than just words. Some of Javik's first words to shep on the Normandy (depending on when he is recruited of course) are that he senses anxiety and distress in shep because the reapers are winning. That's the dialogue I  get in most of my games anyway, since I usually recruit him first thing after Mars. I know the varies a bit if you recruit him later, but only what he senses, not that he senses.

 

The Eden prime beacon burned a vision of the reapers destroying the protheans into shep's brain. 

 

It's not much of a stretch to assume they equipped their VIs to detect indoctrination.

Indoctrination works by affecting the target's limbic system, so it does have a physiological effect on the victim which means there's probably some way you can brain scan the victim. The Prothean's were fighting the Reapers for hundreds of years and they eventually caught onto the whole Indoctrination thing so it was probably a top priority of theirs to create some method of detection and then install it on as many things as they could.

You can scan for indoctrination.

 

Scanning for it probably wouldn't be very common for a while.

 

The beacons and Vigil were endgame VIs/tech. After indoctrination was understood enough to scan for it. Until then, yes, sleeper agents galore!

 

And even then, it could just detect indoctrinated presences. Those who already fall under the control of other things.

 

 

Its just another clue that the Reapers are ultimately understandable and stoppable - but also that the Reapers want to cut us off before we reach that point.

 

They're just machines. Really really advanced machines.

 

They indoctrinate via nanites - most clearly through direct huskification, but also other less drastic methods (small implants, disruptive signals). Whatever it takes to scramble the brain and replace it with technology. Of course this is eventually detectable. No, not for those who just have their brain messed up a little, but certainly for those who are being literally replaced by a cybernetic presence to the point where it overrides the organic signature. Essentially, Kai Leng has been long lost to Cerberus - his own brain would never allow him to leave them.
