The word you don't understand is "eventually" - your argument is basically "There's one white sheep, therefore all sheep are white"; you do not understand that to prove this statement you'd have to check every conceivable organic species (or every sheep).

Never mind that Shep has nose-to-nose encounters with them.  Sawdust for brains.

Even Shepard didn't know that at the time - all you have is a highly ambiguous vision which might as well have been a copy of prothean Independence Day.

Anderson really came across as a crazy old man during some of those early conversations.

Well, he just assumed Saren attacked Eden Prime because he hated humans, without proof or doubt. Apparently that was enough reason for a spectre to destroy random colonies
