I play on modded PC and the quest marker for Dworkin is always there and the one for Sgt. Maverlies is sometimes there and sometimes not, but it doesn't affect how the quests update in the journal or epilogue.  I don't know how the save transfer is because mine always imports so hopelessly I just use Gibbed.  I've had good luck getting the Lillith and Velanna's exile encounters by using the wiki workarounds without mods.  I just wander back and forth from the Truenoble estate until I get Lillith and make sure I leave the silverite mine and go to the Wending Wood, not Vigil's Keep.  For me, travelling from the mine to the keep triggers the Burning Bridge? every time.
