I think that was part of what BW was trying to show; the Council was trying to come up with an explanation to the whole shebang so that it wasn't as grim or terrifying as it appeared to be.

They are shown to be unfeasibly wealthy and powerful, being able to bring back deceased individuals to life and build more advanced warships than the best engineers of the galaxy's many species. Somehow, they were behind the construction of the first Normandy. The player character is killed with the specific purpose of demonstrating how capable the organization is. They are shown to be more than a match to the other species in the galaxy, despite the latter having a 2000 year headstart in terms of economy, technology and science. Meanwhile, humans have only been superluminal for about 30 years, and Cerberus has not existed for more than 20…..
This was one of the big issues I had with humanity in general, but Cerberus in particular in the ME trilogy. Humans are special. We're the best. Etc. I always found it odd that a racist/xenophobic black ops group; originally funded by one of the youngest space faring species in the galaxy; is able to make more advances in both military and scientific pursuits then the rest of the galaxy's civilizations put together. It would be like saying the KKK is able to develop cold fusion, and a cure for cancer while the rest of the world is just hitting their collective heads against a desk. I know that this is a game written by humans for humans, and that the 'Humanity is awesome' troupe is not limited to just ME, but the level of Mary Sue-edness that our species got in the games was ridiculous.
From ME 1 (the most 'balanced' of all the games), where a human ambassador to the Citadel is given his own office; despite his species being only 30 years on the galactic scene. While the Volus and Elcor ambassadors have to share an office, despite both species being members of Citadel politics for at least 100 years longer then humanity. The drive to excel and persevere, is apparently a trait only available to humanity, seeing as how humans are able to advance in almost all areas despite just showing up.
This is continued in ME 2 with the whole 'genetic diversity' thing. Also, like the OP said, Cerberus (humans) being the only ones capable of hacking the Geth, or work out how to bring people back from the dead, or trace back evidence millions of years old to find unmistakeable proof of Reaper presence in the galaxy (IFF mission); apparently ingenuity is also a trait that only humans possess.
And in ME 3, even before the Reapers moved the Citadel to Earth. Even before we knew what the Crucible did. We are out recruiting allies so that we could Re-take Earth; as if our home-world was more important than any of the other species' planets.
It would be nice in future titles, if we could get a more balanced approach to the narrative, and explore the non-human side of the galaxy. Humanity should be a member of galactic society, not some 'Space Jesus' that all the other species look to for guidance.
ME3 was more about fighting Cerebus than it was fighting the Reapers.
