So, here I am on Horizon getting pummeled in the final courtyard. Occasionally some husks might get to me unawares and trap me, but the major problem I was having was getting hit by Scion shockwaves even when I was behind cover. So, can Scions shoot you if you are behind soft cover? (just to be clear, tall cover, not short cover.) Sure seemed like it to me.
Do Scions shoot through soft cover?

I think it has more to do with where you are in relation to the Scion and when it shot at you. Timing and placement is all it is really.

If you are sticking to any cover, the Scions cannot get you. If you are just standing behind cover, it seems that they can get you any time but I am not sure about elevation. For Horizon, I just tend to run around the whole map shooting powers till everything is dead, The Scions cannot track moving targets well.

AFAIK (not yet on horizon on my current playthrough, and I haven't checked this in a while, but) their shockwave is actually coverbusting, just like the Collector General's second attack type.
I know that they always ignore softcover though

It might be cover busting on the same level, I forget, but if you're on the perch in the final room on Horizon then it won't hit you while you're elevated and behind cover.

Ah, perhaps this is why I think that any cover worked. I probably was elevated during those times.

Hard cover will stop the shockwave from hitting you regardless of whether you have a height advantage or whether it is tall or low cover. Unfortunately, it will ignore soft cover. Here is my fight on Horizon:

Too bad we can't have a shockwave weapon. From what I remember, the shockwave hurt me even behind cover. But now if I have a sniper rifle with me I do this

You can do that with a pistol as well. Just takes longer. And usually I only have enough ammo (including the refills available) to take down one of them.

Yeah, I gotta' admit I do that too. 
I save the last refill ammo box and go back for it, when my sniper rifle hits empty.
