Hanging out with Garrus on the Citadel before the final mission in ME3 was rather memorable for me. Easily the best side kick in the game and one of the best characters ever written. He will be missed.

Too many to pick just one. The genophage cure arc in ME3 was fantastic. Even the side missions were fun, if a little too full of cerberus. 

[Shepard Commander]

Legion death scene when you get peace between Quarian/Geth was really good, and Mordin's when he cures the genophage. The suicide mission was really good, as well as Liara becoming the Shadow Broker. The whole Citadel DLC was amazing, especially the party and conversations with your squadmates on Silversun Strip. I really liked the Extended Cut endings also, and the evacuation scene. I don't really have a favourite ending though, I think all three of the main ones have good parts and bad parts (like the Geth dying in Destroy kind of ruins the whole peace between Quarians and Geth in the Rannoch arc, with Synthesis I hate the idea of immortality and the green eyes are kind of creepy but I like everything else) but I still like the endings in general.

There were so many throughout the entire trilogy, but my favorite moments (in no particular order):

 

Virmire - choosing betwen Ashley & Kaidan. This was tough for me the first time I played ME, but I thought it was great that my choice really mattered.

Suicide Mission - the whole thing was awesome.

New Normandy SR2 - just having Joker with me & seeing our new ship & the music that plays during this scene

Overlord - saving David Archer

Grissom Academy - seeing David Archer knowing he's ok

Noveria - deciding the fate of the Rachni Queen - I really had to think about that one. Before ME2 & ME3 no way to tell if my decision would come back to bite me in the *** ( I saved her).

Virmire - discussion with Sovereign

LOSB - defeating the SB and watching Liara become the new SB / also our talk on the Normandy afterwards, especially if she was your LI

Tuchanka - Thresher Maw kicking Reaper *** - never imagined a scenario where I'd be rooting for a Thresher Maw

Tuchanka - Mordin dying ( not great because he died, but because it was a touching moment)

Rannoch - giving a rock to Tali after she tells Shepard that Quarians have gotten used to carrying their homes around with them - very cute

Rachni Mission - Grunt sacrificing himself for Shepard. I really teared up when he did that. So glad he survived it (in my game he did)

Time Capsule - such a special moment with Liara (friend or LI)

Citadel - Anderson telling Shep how he/she made him proud

Citadel DLC - the party & posing for the picture
