There is some video from a prerelease event on youtube showing the reconstruction of Shep and what they started from. Since I'll get my MD degree in a few month I wanted to give you my impression:

We see a X-ray of his bones, most of them badly fractured, about a quarter missing, mostly limb parts. BUT the scull looks mostly intact. The soft tissue looks massively burned, but still there. They show his heart, which can be identified as heart, then nanobots are injected and red blood cells mysteriosly reappear and circulation restarts.

I haven't seen anything that looks like robot parts, instead we see a schematic of reconstructed major blood vessels in all body parts.

So Shep is no cyborg, the amount of implants seem quite normal for an elite soldier of the ME universe.

Then there is still the question how badly his brain was damaged, and it's not so easy to answer.
Memories are - in biological terms - saved as connections between neural cells, tenatacles reaching from one cell to another, and billions of them. this microscopic structures would be beyond saving from todays point of view after 10-20 min without blood circulation/oxygen. plus there's the burning, which definitively has affected his brain tissue if the heart was so badly damaged - temperature spreads from one body part to another.

So, to reconstruct his brain - and his mind - they would need scanners far beyond our possibilities nowadays, and a greatly advanced knowledge of physiology. It is like a book with very  tiny letters that is so burned that opening it would inevitably shatter and destroy it, so you have to scan it's molecules touchless and reconstruct what was written...

CONCLUSION:
I'm not sure if they can do that in the real world of the year 2200, but it is not totally unthinkable.
generally, I'd say NO CYBORG; NO ZOMBIE; but definitively dead and reanimated.
