Alexius wasn't trying to alter the deal at all, he wasn't trying get anything out of it but his son.

The deal offered was "Give us the amulet, and we'll give you your son." Alexius then tries to alter it by asking for his son first.
Intelligence/assassination leader has orders from someone higher than them.
If I send them to gather intelligence, then that's what they'll do. They'll kill only in self-defense.
If I send them to assassinate, they'll assassinate the target I give them.

And Leliana was smart because the moment Felix was released, Alexius would have no reason to honor the deal and just attack. It's almost as if the villain is untrustworthy or something.
That logic can be applied to the villain as well. What's from stopping the inquisition to kill them if he gave the amulet first.

Its hard to say whether Alexius was planning on a double cross or was just afraid for his son and wanted him out of danger first.

Last I checked, the "Release him, Leliana" option wasn't selected so no she didn't.
Heck, I can even be evil and say the Inquisitor never promised to give Felix alive to Alexius. They just said they'd give him his son. The corpse is still his son and it appears he brought him back to life once already.

That's doesn't mean straight up kill him. You could just say no we want the Amulet first.
"Give me my son first" is hardly what I'd call altering a deal.

Original deal: Give me amulet, then we'll give you your son.
New deal: Give me my son, I'll give you whatever you want.
He changed the order in which each side was given something, thus altering the deal. When you go to the store and the store owner says, "Give me the money, and I'll give you your purchase.", you don't say "Give me my purchase and I'll pay whatever you want." The store owner would be stupid to do that since you'll possibly run off the moment you get your purchase. The storeowner has the bargaining highground, so if you try to change the deal they can refuse your business. Exact same thing.

No, I prefer it if BW release their plot shields off NPCs and let the player make their own choices for better or worse.

lol... I doubt that. I was thinking of it earlier but now that it's been mentioned, I am guessing that there are very few people who would have been fine with Fenris taking it upon himself to kill Anders (abomination) or Merrill (blood mage) without any input from the player. What if Sebastian just put an arrow into Anders's brain rather than threatening to come back with an army? I won't bother listing any other possibilities because it just sounds flat out implausible that people would really be okay what that. These aren't even people who would have been considered subordinates... these are just fellow adventurers that hung out with Hawke, and they still didn't randomly go off the deep end... eh... except for that one time with Anders, of course.
