Right. Worse still, the Catalyst understands that Shepard will think that this difference is important. To make this really work as its perspective, the Catalyst would have to treat Shepard's impending vaporization as a trivial detail.

Could be but that's not how it's presented. What we saw in ME2 suggested use of the materials, nothing else. The method of killing appears to preserve no more information than you'd get from a tissue sample.
