I seriously doubt that that will happen no matter what you do. My inquisitor will side with the mages and won't believe in the Maker so..

If the Inquisition did get absorbed into the Chantry it would be such a let down for me and if it happened I'd bet you just about anything that the Chantry itself would act like they were responsible for closing the Breaches. I admit that it would be a bit interesting to see how they would twist the truth on what occurred in Dragon Age: Inquisition.

It'd be hard to imagine them championing qunari, though I suppose they could try to downplay the "heathen" aspect by spinning the Inquisitor as a convert.

That is true. I suppose that if they were already lying they could take things a step further and insist that it was a Human that closed the Breaches, even if it was a Qunari. I think that if the Inquisition was absorbed into the Chantry, they could control the flow of information that surrounded the events of Dragon Age: Inquisition as the victor gets to write history.
After the Fade tears are sealed; there are always the Qunari right at their door step and with a unified army like the inquisition composed of multiple nations and mages and Templars......now might be the best time to start up another war to drive them out once and for all.
That and its a multi-national army; not every nation will want to get rid of it and not every nation has a single power house like the chantry or a king that could.
At least not without someone going full on Loghain on their butt, starting up a civil war and assassinating the king of the time.

It kind of went both ways didn’t it? Sometimes nations didn’t feel like paying mercenaries, tried to get them kicked out and instead the mercenaries kicked their butt, took up a large piece of land, essentially conquering it and moving in? Didn’t that happen a few times with the various Viking mercenaries?
Also didn’t the templar’s last a pretty decent while post the efforts to slaughter them and whatnot? I don’t think they were ever serious power houses again but they still kept on chugging along on some form.
Maybe the Inquisition will be become the replacement organization for the Nevarran Accord orders (Via the Seekers and Templars). Their policy would reflect how the player managed the organization in the game with a more militaristic organization becoming the military arm of the Chantry and running it in name; An espionage oriented Inquisition would become a spy network that runs throughout and beyond the Chantry; and a diplomacy-heavy inquisition would become a standalone organization that ensues peace and stability regarding Chantry matters and between different countries.
