You are correct that we could make a flying mount, if we wanted to and it fit within the game and experience we were creating.
Neither of those things are the case, so we did not.
Not to mention it makes the world you created feel 2x, 3x, 4x etc. smaller.

Using a dragon as a mount should have a story driven purpose (as opposed to being a gameplay mechanic) in a story driven party based RPG.
And I'm sure an alliance could be brokered with a reasonable dragon. They're apex predators, but also at least as intelligent as humans. If humans in an area were to supply it and it's offspring with food (cattle, sheep) I'd imagine that it would defend these humans like one would defend a resource.

Dragon aren't as intelligent as humans. For one thing, they can't speak. The writers previously said that they're akin to dolphins.
That said, dragon cults are essentially what you've speculated. They drink the dragon's blood and tend/protect the nest while the dragon and any drakes don't harm them. Given that dragon cults were once far more common, this might be a sort of supernatural instinct.
