I'm going to replay Origins after a long hiatus now that I have the Ultimate edition. What DLCs should be done during Origins, which ones after the Archdemon and which ones should wait for Awakening to finish?

I generally do Wardens Keep and Stone Prisoner ASAP, and Return to Ostagar after getting all the allies.

The three DLC that add content to DAO can be played... whenever. Since The Stone Prisoner gives access to a possible companion, many players do it very early in the game. (Prior to the Orzammar arc is best, no matter what.)
Warden's Keep gives the player a (inconveniently situated) storage chest, so again, it usually makes sense to play that early in the game as well. (Also, a very nice set of massive armour.)
Return to Ostagar... many players who intend to recruit Loghain wait until after that occurs to play RTO, as he apparently has some unique content. The trade-off is that it costs the player access for most of the campaign to an ugly-but-useful set of massive armour, and a very very good, very sexy longsword indeed. I personally try to play RTO midway through the game, as it is stupidly easy for a high level Warden. (And did I mention that sexy sword?)
Leliana's Song occurs chronologically before the events of Dragon Age: Origins, and thus is spoilery for her story arc.
The Golems of Amgarrak is set after Awakening, and Witch Hunt is set after GOA.

This is my personal preference:
I do the stone prisioner and warden's keep after the circle of magi (you get an unique dialogue line if you start warden's keep after the circle)
Then I do the dalish questline and Orzammar
After that I go to Return to Ostagar
As for the rest, just follow @theskymoves advice.

I've always done Warden's Keep right after Lothering for the Winter'sBreath staff which is one of the best in the game. Also, the Warden Commander armor is pretty cool and useful on a warrior if you don't mind that it was on Sophia's corpse for centuries.
Return to Ostagar makes more sense to be done sooner rather than later only because Cailan's corpse looking only recently dead doesn't make much sense if done late-game. I would recruit Wynne first if you care for her banter unless you don't care or plan to kill her. Cailan's armor is also nice. Note: If you want to recruit Loghain and have his banter you'll have to wait until near the end-game obviously.
Stone Prisoner should be done whenever you want to recruit Shale.
Golems of Amgharrak (which sucks IMO) should be done after Awakening. I wish to avoid it now because Bioware was stupid and would allow only 10 "characters" on the PS3. Worse, each DLC (Awakening, Witch Hunt, etc.) counts as a character so you can take up many of your character slots with only 1 character. Deleting files is also a pain. Someone should be fired.
Witch Hunt should be done last. Even though it sucks too it's nice to have a Morrigan farewell. I really thought she was going to betray me at some point but never did. I think that's why I liked her character despite her being an evil ******.

Not fond of either Golems or Witch Hunt, so I'll likely do both sparingly since I beat them. Ideally, you do both after Awakening.

I've heard it said that the corruption kills bacteria and that causes decay to slow down, but I can't remember where I heard it so I don't know how canon it is. Would make some sense while helping make some sense. ![]()

More seriously, in Return to Ostagar, it is winter, which would be odd if you went there after only a few days after the battle. Even more so if you do Morrigan's side quest and return to Flemeth's hut after RtO, and find no trace of snow.

I tend to do The Stone Prisoner right after Lothering, if for no reason other than wanting to get an additional companion as quickly as possible. Granted, by that point a player could already have up to five companions so it's not "essential" to get another one, but Shale is too much fun as a character to not have around for as long as possible.
I don't usually do Warden's Keep until after I've completed at least one of the three main "gathering allies" quest lines. I always install the camp storage modification so the storage chest at the Keep isn't quite as important to have (though after I have it, I differentiate between the items stored at camp and the ones stored at the Keep). It feels appropriate to me to wait until after one of the main quest lines to retake the Keep simply because it feels like a legitimate avenue of growth for this party of upstarts challenging Loghain, and a step forward for the Warden in becoming a leader.
I don't usally plan out when to play Return to Ostagar, on the other hand. It usually happens after I've completed at least two of the three main quest lines, if not all three prior to starting the Landsmeet and related quests. As others have mentioned, Cailan's armor set is very nice to have, but from a story perspective the relatively small number of darkspawn around Ostagar makes sense once time has passed and the horde has started spreading throughout Ferelden.
The proper character import route for the post-Blight period of the Warden's story is the Awakening expansion first, followed by Golems of Amgarrak, and concluding with Witch Hunt. I prefer to have the imports work as properly as possible, so I don't deviate from that order.

I disagree, for finicky writery reasons. While the events may predate DAO, Leliana's narration both in VO and codex entries is taking place after (or late), and assumes a certain familiarity with what may or may not be the truth. Plus the stripped-down caper elements just play better if you aren't relearning the controls or getting distracting creature codices from a fresh install.
That was my intent, anyway. Ymmv.

The reason why I don't rush off to do Stone Prisoner right after Lothering is because there's a lot of golem crystals to pick up, and since they scale to your level, I don't want them all to be lowbie trash.
