Here is the based on the three stories of Mass Effect flipped backwards. NOTE THIS IS JUST A SPECULATION AND IS NOT INTENDED TO BE TAKEN SERIOUSLY.

The Reapers have abruptly invaded the galaxy, and have also seized control of the citadel. Commander Shepard somehow finds info on the Reapers on the Mars archive, meeting Liara, though you've already met Kaiden and Ashley. You go janitor-cleaning the Krogan and Quarian's problems, finding Wrex, Tali and Garrus there, and build the crucible. You meet the Starbrat though you realise he's just another reaper so you manage to use your weapon to wipe all reapers, just before you get incinerated by Harby Beam.
Cerberus rebuilds you and apparently they found out that not all of reaper existence is gone. You assemble Team-Kawaii and assault the collector base. You guys find out the serveants of the reapers, the collectors, are restoring the reaper race by re-building them through human design. You realize, "crap, human reapers. everyone will think im so kawaiii that the collectors made a reaper of me", so you destroy that.
And then apparently one more reaper exists (Sovereign) , who apparently was like a leader or something, thats why he survived. He uses his super-indoctrination-whatever to secretly indoctrinate geth to help with his plan. Sovereign then assumes control of Saren, who was known to somehow have more potential than Sheppy. So you yadiya-yadiya and Sovereign has the power of a galaxy-load of reapers so he's super hard to kill. Mr Sovey claims this is "the last voice of the reapers will not be in vain". You do master control of Citadel and you kill Saren and Sovey. Happy ending, maybe.

So yeah...

Not in the good way.

How would you keep the reapers from gaining control of the citadel long enough to zip around the galaxy and solve all its krogan/turian/salarian/quarian/asari problems?

Not bad.

You could add that Sovereign is trying to take control of the Citadel to bring more reapers into the galaxy that remain in dark space. Destroying Sovereign leaves those reapers in dark space permanently.

Psychevore's assessment is accurate.

You're tired. It shows. Sleepy logic (and grammar) is what this can be described as. Waking logic (and grammar) wants me to bleach my brain after reading it.

I think the overall story might work better if 1 and 2 were switched.

Then again the overall trilogy doesn't have much in the way of cohesion anyway; like trying to build something with a K'nex piece, a Lego brick, and a 2x4.

It's all good. How about ... the invasion doesn't start right at the beginning of the game, but sometime after shep's first trip to the citadel, and doing the "scan the keepers" mission for Chorban and Jahleed somehow disrupts the keeper signal?

Psychevore's assessment is accurate.

You two should get a room already.

And then it all ends with a mission to bury the Prothean Beacon on Eden Prime, followed by an epilogue about how Humanity went back to Earth and forgot Mass Effect technology. Then went back to the Dark Ages. Then devolved into Neanderthals. Backwards...
